If we get Villain Stone I don't think he's gonna be going after Sonic and co directly. It's not really their fault the doctor died (tho he could definitely blame Sonic for the injuries caused by the mech). I think the more likely target of his rage is G.U.N. They caused all of his problems. They erased the doctor as soon as he disappeared and tried to claim his tech + money. They experimented on Shadow (adding motivation if he cares about Shadow) leading to Maria's death and Gerald going off the deep end putting him into a state where he'd use Ivo. Also G.U.N built the eclipse cannon and if they hadn't done that the doctor would not have died. And of course because it's a sonic movie, Sonic and co could get involved cus they do technically work for G.U.N it seems.

stobotnik truth serum trope where robotnik secretly doses stone’s coffee with the truth serum to see if he is just putting up a facade/faking his enthusiasm for his work but then like. nothing happens. robotnik suspects the serum just didn’t work— but nope, tests it on a few unsuspecting agents and it works just fine. maybe stone didn’t drink it?

cue a series of tests that “mysteriously don’t work” because there’s no detectable change in stone whatsoever. he’s still chipper and earnest and unerringly loyal and— oh. oh.
