Her shadow babies couldn’t get inside Storm’s End during the siege because the castle has magical wards, she had to sneak in with Davos’ help: 

As Davos unshipped the oars and slid them into the choppy black water, he said, "Who rowed you to Renly?"

"There was no need," she said. "He was unprotected. But here... this Storm's End is an old place. There are spells woven into the stones. Dark walls that no shadow can pass... ancient, forgotten, yet still in place." (ACOK Davos II)

Who helped Durran build Storm’s End? And who supposedly raised Winterfell and the Wall? Brandon The Builder. Even if Melisandre doesn’t know that both castles were supposedly constructed by the same person around the same time, it would make sense if she assumed that all old castles were magically warded in Westeros.
