Second doctor is so fun. That silly recorder playing man with a plan you've gotten used to through three seasons? We're killing him. Yeah he has to have everything taken from him before being executed in a kangaroo court with no witnesses. Here's a foundation of show lore! They are introduced as an unseen inevitable force the doctor can't run away from and he covers his eyes because he's dizzy and he can't think straight and cries "you can't do this to me no no no no no no no no" as they kill him. Jon Pertwee!

Someone enters a dark room and turns on a single spotlight. It is a BBC representative and I’m stuck in a chair.
“Agree that the War Chief is the Master,” they say.
“Never.”
“Can you deny this?” They play clips from the colorization of The War Games with the Master’s score playing over scenes of the War Chief.
“Easily,” I reply, “you just put that there right now. It wasn’t there before.”
Various torture methods are employed, trying to make me break. But I have gone years ignoring the fan theorists and will not bend just because the BBC has given them a bone. I sit up, battered and bruised but not broken.
“Say it.”
I spit blood back at them. “Never.”

While all Doctor deaths are tragedies in their own right (except for Seven's, which I classify more as dark ironic comedy), there's an extra level of tragedy regarding the end of Two
Like the other Doctors die, it's largely their choice. Three goes into a situation that he knows he won't survive because he has to right a wrong he committed. Five and Ten both willingly allow themselves to die to save the life of someone else. The list goes on.
But Two? The situation basically forces him to call upon the Time Lords as a last resort option, who then drag him back home and put him on trial. But you can tell from their faces that this isn't really a trial. It's Pageantry. The Time Lords already came to the conclusion of what they're going to do before the "trial" even starts. I bet the "possible new faces" they give Two were even deliberately chosen because they knew Two would refuse to pick any of them.
Two is stripped of his companions, whose minds are wiped and then dropped back where they came from, as if their time in the Tardis and all of their adventures meant nothing. He's stripped of his form, and then stripped of his knowledge of how to operate the Tardis, which in turn is also sabotaged for good measure.
Then he's exiled, the final indignity. How else do you punish an eternal nomad? By confining them to one point in one place in one time.
The other Doctors largely go out on their own terms, Two just...doesn't.

"the boy is from the past, the girl is from the future..."
I've been mulling over this line from the War Games, and I realise why this line has stuck with me. It encapsulates what I loved about the Second Doctor's era, Season 6 especially.
To me, it didn't feel tied down to the time period the TV show was filmed in like New Who is. Jamie is from the past, Zoe is from the future, the Doctor is... ??? And yet here they are, together in the TARDIS. Time is relative! It's one big joyride, and the 'driver' can't even control the vehicle! Season 6 feels truly cosmic, in a way that I've never felt before about Doctor Who.
