Ok...i wrote a long lore tab on Arbordrasil, its history and its perception on AZ since the making of the ult. weapon...because why not...

EDIT: Forgot to mention, the idea of Arbordrasil's divine punishment was first brought up by my mutual @//nitricaciddd

i am not going to address every sequence of event for simplicity, but in a general sense, Arbordrasil had been in a slumbering state, or a stasis if you will for a longggg time. In different periods will it wake. Regardless of its activity, it directly and indirectly channels its energy to the ecosystem + takes it away according to the conditions of unpredictable randomness in the cycle of life.

During its slumbering state 3000 years ago, the kingdom of Kalos had been well prosperous, but soon instability and political tensions took over, which leads to the events of the war and AZ's floette being forcibly drafted before years later returning in the small box/coffin.

Wrought with grief, AZ sought any means to bring her back if it means to transcend the laws of life and death (fueled by his mental degradation over the years in the absence of his companion and intellectual acuity to think of something new), and so in the process, discovers the glowing roots that rose to the surface from the underground where Arbordrasil slept. Noticing that some parts of a land that was once desolate now filled with greenery, he extracted parts of it and incorporated that into the machine. AZ had not investifated further enough to uncover the source; he only took what he needed from the roots on the surface and left to work on constructing the machine within due time. The roots were also used a fuel to channel that regenerative energy onto the subject/surroundings by draining the life force from a medium (think of it as roots taking in the nutrients from the soil). And so, pokemon were lined up on the rocks that would come to be known as the stones of Menhir trail to be sacrificed - and the result morbidly yielded success.

With Floette's revival, AZ had set to convert the revival machine into the ultimate weapon and unleash the full force of the accumulated infinity energy taken from the pokemon (although there was a fair amount of life energy needed to revive floette), there was still excess energy remained, which as mentioned, would be later used for the blast).

After the ultimate weapon blast, Arbordrasil had awakened and sensed a great disturbance. It had not witnessed the blast, but it clearly sensed its energy and power had been taken and wielded yb something, someone - to cause mass destruction.

Because it was deep-rooted underground, it was immobile. Intuiting the mass destruction above, it "wept" for the mass loss of life (tree sap). It is because of this event that played a part in its destability for its weeping had meant energy depletion and so to counter that, it began to drain more and more from the land than usual, which led to the accumulation of excess energy. It was the second launching of the ultimate weapon that further destabilized it, causing it to run amok in the "present" context of XY and Ab Initio.

On that note, The souls that perished in the blast had either their bodies disintegrated at once, or miraculously withstood the blast (scorched to an unfathomable degree and buried within the earth), filled with leftover radioactive energy. This same energy caused the remains to fuse with the glowing ores in the underground (shared space with Arbordrasil) bringing them back in the form of Glimmora.

At this time, zygarde had been monitoring other regions and dealing with another crisis, so it had failed to stop the disaster that unfolded in its central base region.

Gonig back to the main topic, AZ and Arobrdrasil technically did not encounter one another until the context of Ab Initio.

Arbordrasil holds little to no ill will towards AZ partially because it had not seen him (though it does recognize the potent life energy emanating from him, signifying his involvement). It is also because of its role and nature - it's not the one to hold onto grudges given that it stayed outside of human affairs and had better things to do - to stabilize and continue the cycle of life in Kalos, with Xerneas and Yveltal as the active regulators.

(But, on the contrary if it had seen AZ before then... there is a possibility that it would have trapped him in walls of roots as punishment...) But now it holds no desire to inflict punishment or any of sorts, since the tribulations of immortality was sufficient enough.
