At what point did Jane realize the man he shot at the end of season 3 was not actually RJ?

This might be unpopular, but I've always disliked the idea that Patrick was ahead of Red John step-for-step, both when he first killed Timothy Carter and when Lorelei Martins seduced him as a "gift" from Red John. I also am a little on the fence about him faking his second breakdown; it seems just a little too real, and I personally just think his character is far more interesting if some of it was real. Patrick is supposed to be Sherlock Holmes levels of intelligent, and I don't mind if he's right most of the time, but he's really no fun if the bad guys can never get a leg up on him, you know?

So, that's all to say that I don't think he knew Carter wasn't RJ until much later either when he had official confirmation, or shortly before he had official confirmation. It's possible that something was gnawing at him after killing Carter, but I don't think he knew all along.

My reasoning is that when Lisbon confronts him about it in a later episode, Jane sounds just a little too defensive. He doesn't often lie to people without good reason, but he does lie, and I think this is an example of Jane being desperate and frustrated and not willing to admit that he's starting to slip. He's been hunting Red John for years at this point, Carter taunted him by telling him what his wife and daughter smelled like... so to find out that after all of that, he not only didn't kill Red John, but killed a man who could have given him information on the real Red John, would have been a major blow to his morale.

I think that it's always been pretty evident that Jane's revenge quest is a form of self-harm and that becomes more and more obvious as the RJ arc nears its end in S6, but S3 is where it really starts to show, and I believe we see it there, in "Strawberries and Cream".
