So we all know that Bucky was taller than Steve pre-serum, and that Steve was taller after. But I propose this; after his Hydra time, Bucky ends up taller. Something about the serum running through his blood, or perhaps the experiments.

So when the Soldier sees America's boy with the puppy eyes, he's not looking up at him. He's looking down just slightly. He's seeing that tiny Brooklyn boy. He's seeing the kid that he held back from fights and loved so fiercely. And Steve, well, he can't help but see the same Brooklyn kid. Not a soldier but a boy. The boy who protected him.

And maybe it's that little difference that tips a domino in the Soldier's mind; maybe Bucky Barnes cracks through for a second.
