My copy of Mary Lou Williams' Zodiac Suite arrived in early June last year and it's taken me until now to finally get this post together! (Though, I wrote most of it when I first listened to it the week after it arrived, it just needed some editing and cleaning up.)
I did most of the research when I bought it back at the end of May last year. I was looking to buy the same pressing depicted in the show and there is only the one vinyl of the full suite, the 1975 Folkways Records 12" vinyl 33⅓ RPM pressing. When it was originally recorded in 1945 it was released in two separate volumes, Signs Of The Zodiac, Volume One and Signs Of The Zodiac, Volume Two, each consisting of three 10" shellac 78 RPM records.
For the show, they seem to have made their own prop version. There is slight variation in the colors and a few errors in the text on the Side B label.
In the dialogue, Sergei points out "The last track on the B side in particular is… is wonderful." and that would be "Pisces." However, he then plays "Aquarius," which is the second to last track on the B side—but the version they use in the show is not the 3:38 track 11 from the LP. The track played on the show is an alternate take which also happens to be the last track on the CD version released in 1995: the 2:40 track 17.
Now there is some confusion as the CD track listing indicates that its 3:38 track 11 was previously unreleased, but I have just now confirmed that track 11 on the B side of the LP matches the 3:38 track 11 on the CD. Considering this, it's understandable that they played that alternate 2:40 version thinking it would be the correct version for the LP, as they likely didn't obtain a copy of the LP, instead probably using digital files.
It's interesting to me that the version they used is the last track on the CD and the dialog points to the last track on the LP which "Aquarius" is not. I do think that was perhaps intentional on the part of the writers to show Sergei as intending to draw Margo's attention to this discrepancy. Margo would know the track listing and that what he played was not "Pisces." And that would make her curious, even if his odd behavior wasn't already. He knows this will likely lead her to go look at the record and find his message. Also, Aquarius is the sign of the water bearer, so there's that little additional layer to the message (Pisces is also the sign of the fish and a water sign, so there is still a connection, but water bearer is still a little more spot on).
The color differences in the cover are not as obvious in the shots in 3x01, but they look very different from the shots in 3x06.

The blue is brighter, more a royal blue than the navy of the actual LP. And the text and circle look more gray than the pale yellow of the actual LP.
As to the label on the record itself, there is a typo in her name on the actual LP: it says "Willimas" and the show corrected this typo, but introduced others. The number opposite the "Side 2" says "FTS 32844 A" on the show, but says "FTS 32844 B" on the actual LP, indicating the side of the record (The first number appears on the A side). And in the copyright info at the bottom, the second to last line says "reissued" in the show and "renewed" on the actual LP, and the last line incorrectly lists "1945" where the actual LP lists "1975," the date of the pressing itself and not the original recording.

Also, the label on the show is cerulean blue text on a navy background, whereas the actual LP is light gray text on black faded to charcoal gray. The back cover is also very different in the show from the actual LP, with a black and white photo of Mary Lou Williams in the center with text above and below and a track listing at the bottom. The actual LP has no photo and significantly more text starting with the track listing in the top left corner, which you can read in my photo at the top.
