Where is Nero during the events of ATWQ? (NCT)
A Very Furtive Detail that super uber-fans (like yours truly) of the Netflix series would have picked up on is that Vice Principal Nero actually has a surname - Feint.
Where, you ask, is this in the show? Pause at exactly the right moment in Part 2 of The Austere Academy - where Nero compliments Sunny on her secretarial work ("She edited my résumé...") - and you'll find that the surname on his résumé is, in fact, Feint.
We know, as Snicketeers, that Feint is also the surname of Ellington, the character Lemony depicts as the 'femme fatale' of ATWQ...
...but how does this tie in? What links are we missing?
Let's try to plug the gaps; using what we know, we can try and piece [a version of] the story together.
What do we know already?
1. Lemony knows Ellington Feint, and her father, Armstrong.
2. Both Ellington and Armstrong Feint liked music.
3. Lemony also knows Nero's surname to be Feint, likely from the Baudelaires' entry in 'An Incomplete History'.
4. Nero is very proud of his family history ("a generous grant from our founder, Sir Barrymore Feint").
5. Nero is hyper-focused on his "career as a violinist", and regards very very little else as important.
Given the above to be true, my theory is as follows:
During the events of ATWQ, Ellington had a brother that she never spoke of around Lemony - Nero. Why? Likely because he was still a small child (≈ 5) when Lemony was in Stain'd-by-the-Sea and Ellington was going on missions with him and such. She didn't want any harm to come to him, so she figured out that she had to keep his existence secret. This meant Ellington had to (secretly) risk her brother's life to help Lemony with his various tasks in SBTS and this is where it all went to pieces:
Lemony murdered their father, Armstrong Feint, aka Hangfire.
I think it then played out like this:
1. Ellington realised that she'd have to tell her little brother that their father was dead. She knew that Nero would blame her and grow to hate her for this, so she lashed out at Lemony.
2. Ellington was then jailed for her crimes, leaving Nero alone at home, an orphan. Because Stain'd-by-the-Sea is such a deserted town, no-one came for Nero. He was home alone until Ellington returned from "serving her jail sentence" (escaping with Kit's skeleton key).
3. Whilst waiting for Ellington to come back, Nero was isolated and effectively drove himself mad, with his hatred for his sister combined with his grief over the loss of his father.
4. Over the period of Ellington's "jail sentence" (i.e. the time taken to hatch a plan to escape with the skeleton key), Nero stumbled upon the family history of music, before trying to console/distract himself with the power of music, trying to play the violin, trying to live up to his well-respected ancestors - but no-one has ever been around to correct his... many, many, many, many mistakes.
This explains why he hates any and all orphans, shoving them all in a tin shack, and why he can't play the violin to save his life.
Argument: ATWQ is a book series; how can you include it as part of a Netflix Canon Theory? Counterargument: ATWQ is featured in the series (TCC: "These files contain a report of the tragic events which occurred during my apprenticeship at Stain'd-by-the-Sea, which had to wait until now to be told, due to respect for surviving parties and copyright law").

Three Brothers
(Headcanon for Netflix Continuity)
Once there were three brothers. The three brothers are A. Feint, B. Feint, and C. Feint.
C. Feint, better known as Chas Feint, became a Casanova with a capital ‘C’. He charmed women he crossed paths with, and then drops them after one night together. Chas eventually learns in his old age he has many illegitimate children. When trying to pick a bastard to carry out the family name, all of them refused. They would rather have their face become a common sighting, with any other surname attach to their face. They wanted the Feint surname to die out.
B. Feint, better known as Barrymore Feint, became a violinist player with prestige and money. Such prestige eventually got him knighted and known as Sir Barrymore Feint. Such prestige lead Sir Barrymore Feint to founding a school for the best and brightest students of different talents. Sir Barrymore’s descendants, with talents of them own (musical or not) maintain his legacy and the good Feint name by being Principal of Prufrock Prep.
This continues until Armstrong Feint takes over. A mutiny erupts in the school staff, led by the school’s chemistry teacher who inherited the dream of keeping the world a quiet place. Armstrong loses everything in the mutiny: the school, his wife and son (a son he never sees again due to a court ruling by the High Court Judges), and most of the Feint Fortune. 
Even though Armstrong found his second calling as a naturalist, had a happy second short-lived marriage with a wife he loved more than the first, and has a daughter he cherishes dearly to where he names her Ellington —after one of his favorite jazz musicians— Armstrong always swear he’ll get revenge at the new Principal and his annoying little book club for ruining the Feint Family. Armstrong just doesn’t know how, or when he’ll enact it.
Armstrong doesn’t like the saying ‘kill two birds with one stone’. But upon feeling the rage knowing he and his associates got blame for a crime they didn’t do, and when Ignatius Knight made decision to drain the sea after listening to a ‘consultant’, Armstrong found it fitting.
Killing two birds with one stone ultimately leads to Armstrong’s death. Armstrong’s son Nero, many years later due to La forza del destino, is given back Prufrock Prep. He’s only Vice Principal, but Nero hopes one day, he can make the Feint surname be meaningful again due to his self-proclaim genius, and for years he attempts that, not caring about his half-sister. His half-sister on the other hand, is done. She’s done with what her father left behind. She’s done with associating with someone she thought of as a friend. She wants to be free from the ghosts that haunts the Feint surname. For years she gets just that, which prevents her from learning of her half-brother. It’s only went she reads a certain book series from her apparently not-so-dead friend made her spit out a damn fine cup of coffee.
Now, in the long distant past due to a clerical error no one remembers anymore, A. Feint gets a name change. Or rather, name swap. A. Feint, once known as Anwhistle Feint, becomes Feint Anwhistle. It’s an error he finds himself perfectly happy with. He wanted to get away from the Feint surname for a while now. He wanted to get away from Chas’ behavior, as people assumed a Feint is lecherous and disloyal to their partner. He wanted to get away from Barrymore’s limelight, as people assume a Feint is talented and a genius of some sort.
This Feint just has the talent of whistling crackers in his mouth, and the dream to settle down and raised a family. And he does so. The Anwhistle Family break off from the Feint Family, and they have a relative sense of normal. At least until one of Feint’s descendants decides to have an affair with a captain’s wife. The captain’s wife then gives birth to a son, and the lovers fear the affair will be discovered...until they see so many common faces that look like one another resembling one Mr. Anwhistle in some way or form.
The captain’s wife decides to raise her son under her husband’s surname, pretending her period of unfaithfulness never happened. Mr. Anwhistle never tells his wife and later on, his two sons —Gregor and Ike— about his period of disloyalty. There is now relative peace for both families.
Peace doesn’t remain for long though.
Gregor Anwhistle grows up and takes a position at Prufrock Prep as the biology teacher, though he dreams of something greater, like running his own marine center, with his name being known to the whole world. Now, Gregor never like the Principal (something about him rubbed Gregor the wrong way). When his co-worker Ishmael -the chemistry teacher- comes up with a plan to keep the world quiet and wanted Prufrock Prep as their own, Gregor agreed to the mutiny.
The captain’s wife’s son grows up and takes after the man he calls “Father”, following in the footsteps of his “old man” by becoming a captain. Granted, the son becomes a submarine captain, but what’s the difference? He eventually joins the ‘book club’ a few months after the mutiny, on the request Herman Melville works will be read from time to time, as well as the occasional poetry, for he has a soft spot for poetry (especially limericks).
Ike Anwhistle grows up to be a Jack of all Trades (though Ike’s favorite and best talent is whistling with crackers). He joins the ‘book club’ a year a year later. At this point, the ‘book club’ settled down and is now known as VFD. Due to VFD, Ike soon meets his best friend, his grammar partner, and the love of his life, Josephine. The two eventually get married, with hopes of starting a family together over the body of water known as Lake Lachrymose.
For quite some time, the three men always joked how their faces are almost common sightings. They even joke how it’s easy to almost see their own faces in one another.
One night, Ike suggests, “You know what we should do? Take a DNA test!”
“…And why should we take a DNA test?” asks Gregor.
“There’s no harm done on taking a test you know the answer too,” answers Ike.
“Aye, that is true,” says the captain. “It’s not as if the test will have you two not being brothers.”
Being convinced they know better, the three agree to take the test.
And once again, there are three brothers.
