Bella's Disappearance and Lore SOLVED
TL;DR: Sleuth makes a in universe theory explaining away the Devs mistake in Sims 2, while also being very creative.
NOTE: I am aware of the Bella Goth in Strangetown thing, but allegedly a Sims 2 Dev had said it was an oversight and have said she is canonically dead, I do explain the in universe explanation for it.
As many of you are aware, Bella Goth is the most iconic Sim in the Simsverse. Beloved Bella, she only became Iconic imo due to her Sims 2 reiteration. Currently, I am focusing on Sims 2, Sims 3 and Sims 4 Bella Goth.
Starting with Sims 2 Bella, when you first boot up PleasantView and play with the Goths, Bella is NOWHERE to be seen. Upon looking around and piecing up clues you'll later find out Don Lothario, and the Caliente Sisters were somewhat involved.
Many in the fandom and community has pinned the blame on Don Lothario for his involvement in Bella's disappearance while the game does too, but there's a different explanation for all this. I pin the blame on Nina and Dina who have CLEARLY had motives for it. They are both involved with Don and had him wrapped around their finger.
So, while he was engaged to Cassandra, The Calientes had "convinced" Don to pursue Bella with the promise of getting the share of the inheritance when they eventually Marry Mortimer and either kill him or wait until he dies naturally. There was no way Cassandra would give Don the money and Bella was in the way of their goal to secure the Gold (They didn't think this plan through which also leads to another point later.)
Don, intrigued by this, readily agreed and tried to (and failed) to seduce Bella, all three underestimated Bella's loyalty to Mortimer which led to Dina and Nina contacting their distant relatives, the Aliens. The Aliens abducted Bella, and she was never seen or heard of again.
EXPLAINING THE BELLA GOTH IN STRANGETOWN:
Since Aliens have no use for females in the Sims Series, a Pollination Technician was assign to "absorb" Bella's essence killing her and becoming her (In the same vain as Sims 4 Human Disguises for Aliens). This Bella is NOT the same as Pleasantview Bella as she does NOT have memories of Mortimer or her family, and is exclusively an NPC, in a same way as a PT. Which is my only explanation for this.
Now after they got rid of Bella, the Calientes needed to get rid of Don for failing their mission. So they decided to (It is specifically not said how) dump Lothario in the past, strangely enough there's a Tombstone of a Bella Goth, specifically OUR Bella Goth from Pleasantview in Lunar Lakes. Which ALSO debunks the "Strangetown Bella Goth being Pleasantview Bella Goth" theory. I assume after killing Bella, the Aliens dumped her back in time in Lunar Lakes.
Don Lothario's punishment led him to living in Barnacle Bay and the Calientes misdeeds failing and having them sent away.
Alexander Goth Theory:
It can also be said by someone else that Alex wrote the Murder in Pleasantview books and ended up becoming a scientist to find out his Moms whereabouts, which is a nice theory.
And finally the Sims 4!
This is more than an alternative universe. It's escapism. For majority of the games I believe we exclusively been focusing on a certain goth. Sims One, Mortimer, Sims 2, Bella, Sims 3, the whole Goth family. In the Sims 4, we're focusing on Alexander Goth. I have theorized this is a "alternative world to Sims 2" but takes place in Sims 2's canon but in the fabricated mind of Alexander. Who has not seen his Mom at all. Grief and Refusal to accept things can end with the person handling them in postive ways or negative ways. I believe the whole entirety of the Sims 4 was made from the mind of Alexander a kid who couldn't come to terms with his grief and wanted to build a utopia, a simulation where his Mother was around to raise him.
TO BE CLEAR, Sims 2 Alexander in this Utopia is a Scientist and is grown up, he made a world, in which the Sims 4 is existing. It explains reoccuring characters like The Landgraabs and The Calientes. Although, I wouldn't put it past Alexander to separate them from him and his counterparts family (due to grudges). Most townies are also made without knowledge of them due to how Alexander never personally knew them (I.E. The Dreamers, and Pleasants)
And that is my EXPLANATION.

Is Circe a good doctor ?

It’s no secret, at least for the player, that Circe is not a kind nor sweet medical worker who heal people just for the good of it.
Circe is not a good-natured person. She knows many ways to inflect pain, is involved in human experimentations, and she seems to enjoy it, as one of her psp secret says : Nothing excites her more than volunteering for crazy science experiments. Funny, since this secret is unlock if you are intimate with her in the game. So it seems to be common knowledge for her partners. Such a mean Sims can’t be a good doctor right ? Well there is stuff to explore.
First, why did she choose such a career path ? She clearly doesn’t care about one ´ s health or well-being. Quite the opposite. Well, I can see three reasons. Money, distinction and her hidden knowledge aspiration.
I. Money :
 Circe is, first and foremost, a fortune Sims. As such she wants to be rich. The prima guide states that there is ideal career path for fortune sims : buisness, criminal and medical. Well, criminal is low-paying until you reach a certain level, and is quite dangerous. Chief of staff is not only a profit-making hight paying job, it’s also a social distinction. 
II. Distinction 
Chief of staff is not only a profit-making hight paying job, it’s also a social distinction. The description reads : You are one of the most respected physicians in SimCity. It’s about recognition and chosing a social and economic identity marker. Doctor are seen, in most culture, as a very succesfull career track. Also, one of her psp secret reavals she ´ s jalous of Loki ´s distinction, meaning she wants ones for herself. But there is an another reason as why she chose the medecine career track.
III. Knowledge.
This also mean shés ambitous and her goal is to reach the top of her career.
Don't let the inconvenience of the truth interfere with your career ambitions! Hone the skills to lie, cheat, and steal with the SensoTwitch Lie Finder. Its patented Brainwave Twitch Needle detects even the tiniest nervous mental tic. Fool the Lie Finder, and you can fool anyone!
That was the description of the infamous SensoTwitch Lie Finder. The "career" ambitions mentionned here are obviously directed to criminals. So why is it so usefull to Circe ? We can always remember that ts2 storylines and events act as a little tutorial and show you some game features. But I prefere to imagine stories behind it. It's too good to be a coincidence. I think the Beakers got or made the lie detector to help them in their career, especially Circe.Of course they are testing it on Nervous first, better be cautious. But then, is she going to practice lying ? It is suppose to convey that Circe could do anything for her glorious career ? Really Anything ? Or does she want to hide her human experimentations ? Both ? I think Circe really will do anything to advance her career, but doesn’t really need to since she is so talented. But, as she becames a more notorious SimsCity Citizen, her reponsabilities and fame can very well blow off everything and the Beakers secret experiments could be exposed. That’s why she is risking her career her. That the core of the Beakers story. Also, let’s not forget she clearly can sell medecine from home. Making profite and medical discoveries are more important than health. Money and Knowledge first. 
A good doctor is not necessarly a nice or kind doctor. It’s a efficient one. Who cares about her intention if she ´s profesional enought. Not caring for her patient but her career is obviously Circe’s mindset. But if moving up the social ladder brings money, it also comes with responsabilites and recognition that could very well be dangerous for our dear Circe.

As much as I love the headcanons of TMAGP jmart locking eyes across the street, and having an infinitely brief moment before being cruelly swept away from each other, I'm even more in love with the idea of them crossing paths and never clocking each other at all. Maybe they bumped into each other outside a Tesco, both mumbling apologies and avoiding eye contact. Maybe one of them worked in a call centre and the other called up to complain about his phone contract. Maybe one had to squeeze past the other to get off a packed tube. How many people do we cross paths with in the course of our lives who could mean everything to us, if the circumstances were different? How many connections do we miss?

THEY AREN'T THE FEARS ANYMORE!! THEY'RE DESIRES
(SPOILERS for TMA, and all of TMAGP episodes so far)
Okay, here me out
Tmagp1: Darla wants to hear Arthur's voice again. She even says: "I just couldn’t face the thought of the rest of my life never hearing him again, I had to try" and later on she even says: "But I had to know, so I went to the cemetery."
Tmagp1: RedCanary wants to know about the Magnus Institute. They want to know why it's listed under 'cleared' when there's no evidence of it. Hence why they go and explore it.
Tmagp2: Daria wants that absolute perfection. She wants to change who she is and get out of that dark place. When she talks about the thing that she felt was missing, she says, "... and that’s when I decide I need a tattoo. I had a couple already – just little things on my shin and my wrist – but I decided I needed something big. Something that really changed my look." She also mentions when talking about Ink5oul that "they just kept pressing me about my life, about why I wanted the ink" instead of asking what design she wanted. And when she got the tattoo she describes herself as now being, "Someone I wanted to know more about." Afterwards she even says how "For the first time ever [she] wanted to attempt a self-portrait. Something real and physical, [she] wanted to feel the brushes in my hands and the oil on [her] fingertips." I think a lot of her statement is about her desire and impulsive need for that perfection and that wholeness that she has been aspiring to for her whole life.
Tmagp3: Samuel wants to stay hidden. He wants and he "need[s] to get up, get out of here for treatment." He wants to get better and most of his delirious thoughts are the things that he wants, or feels like he needs. E.g. "I so much want to see it [the sun] again. This night seems endless. I want to be warm again. I am terribly afraid. Thank god for Maddie. I need to treat her better."; "I just need to rest."; "I need to be careful or we’ll drift apart." And then obviously as the narrative continues, Samuel wants to grow and 'put down roots'.
Tmagp4: The narrator wants to be revered and accepted into the Royal Court Orchestra of the Palatinate. He wants to show off and impress. The violin "was a creature with needs and purpose of its own. The needs were simple enough. Blood. Flesh." It has these needs and desires.
So far, I'm interpreting it to be that everything so far can be interpreted as a desire of sorts, varying in the strength and intensity of it. Obviously, fear is still a big part of it all, because if you want something so badly, aren't you afraid of it being stolen from you? Of it being out of your grasp? Of it being unachievable or impossible in some capacity? Of it being a lie?
Even Sam wants to find out more. He wants to know the why and the reason for things. Gwen wants Lena's job. Collin wants to fix all these bugs and keep Freddie running. Alice wants to just get on with it because she found out that wanting to know the 'why' of things is dangerous.
I think that somehow when the Web took all the Fears into a different universe, they morphed into something else. Or they changed to fit what was the most prevalent thing in that universe, because after all, everyone wants something, even if it's something small and inconsequential. Life and aspects of it has always been characterised by that desire for something. Like people wanting food, shelter, safety, love, warmth, happiness, etc. And I think since the Web was so intwined with Jon and Martin, it absorbed some of their emotions when it found its way into this new world, because after all Jon and Martin wanted to stop Jonah/Elias, to stop the apocalypse, to destroy the Panopticon, to be safe, and they wanted each other. I think the wanting and fear of things are really entwined in it all, though this could be absolute bullshit haha

*Grabs you by the throat* Listen to me you TMAGP-loving freaks. Listen to me right now. RedCanary might be the host for this universe's Jonah Magnus.
This is under the assumption that TMAGP takes place in a parallel universe that may or may not have already had the fears in it prior to Jon releasing them at the end of TMA.
RedCanary goes to explore the Magnus Institute ruins. They become paranoid because the Eye is watching them. They pick up a wooden box with strange symbols carved into it. They go to put it back. Next we hear from them, they post an image of gouged out eyes with the caption "Canaries should stay above ground."
They found the tunnels, hence that caption. Then they found Jonah Magnus's body sitting down there, waiting for a new host.
In this universe, the Magnus Institute burned down in 1999. Maybe in this universe Gertrude went through with her original plan of burning the place to the ground after finding out Elias was actually Jonah in 1997. Either way, let's say Jonah's original body is down there, maybe with Elias's body and his eyes and all that, and with his plans foiled, he's just chilling down there waiting for an opportunity which RedCanary then gives him. This is my going theory due to the specificity of the caption "canaries should stay above ground" (referring to the tunnels, and also it being in third-person) and the fact that RedCanary themselves would be pretty unlikely to be able to post that picture of THEIR OWN EYES GOUGED OUT unless it was Magnus assuming their body and identity and being a freak about it.
But there's more.
Narratively speaking, it makes sense for the third voice in the computer to be Jonah Magnus, right? If Jon and Martin ended up in this universe as voices in a computer, the only other person sharing their fate would have to be Magnus, given how TMA ended. Recall, also, the boot-up sequence in the trailer of TMAGP.

Jonathan, Martin, and Jonah, right? Unless Augustus is gonna be a new J name or this is just an unrelated easter egg but like. It's Jonah right?? Right??? And he's watching the O.I.R.A through the systems like a good little voyeur, and Colin knows it!
So now we possibly have TWO Jonah Magnuses in this universe!! That's absurd!! One from the TMAGP universe now loose and running around in RedCanary's body, and one from the TMA universe trapped in a computer. But if this is true...doesn't that mean there would be two Jons and Martins too?
And listen...I'm thinking about what Jonny and Alex said during that liveshow panel about this story's themes regarding "what makes a human." If we dare to hope that Jon and Martin (and Jonah, if it's his voice in the computer) are going to gain consciousness and once again become proper characters...then, are they going to simply stay in the computer? Or are they going to "manifest" physically? Are they going to UPLOAD themselves into THEIR OWN TMAGP UNIVERSE BODIES?
@doomatix and I have been going crazy over these theories and they were the one that initially considered RedCanary's new identity as Jonah Magnus. Are our facts wrong? Does any of this even make sense? We haven't seen anyone else posting about this particular theory. Someone help us we are rotting. And don't even get me started on how GWEN would fit into this--

Been really enjoying how the Magnus Protocol has been playing with the idea of ✨️nostalgia✨️. Sam obsessing over the Magnus Institute, Alice wanting to rekindle her relationship with Sam, Celia looking into familiar names from TMA.  Even the monsters are a bit of a throwback - a mascot from a 90s TV show, a member of British aristocracy, [ERROR] with her cassette tapes.
And on a meta level - the listeners are playing into this nostalgia, too. The theories that Jon/Martin/Jonah are stuck in the computer. Our excitement at hearing familiar voices again. Trying to  assign the Smirke 14 to the O.I.A.R. cases...
The thing is - nostalgia is actually just  corrupting everyone. Sam's obsession is putting the O.I.A.R. crew in danger. Alice's attempts at reshaping their relationship to how it used to be is harming her current friendship with Sam. Celia's investigations just keep leading to dead ends.
And us, the listeners, our inclinations to apply the old lore from TMA to this new series...it might be causing us to miss some big clues in Protocol...
so yeah, I just think it's really cool how Magnus Protocol is playing with the dangers of nostalgia, especially considering it's a sequel!

Statement 3: Obsession with perfection
Statement 4: Obsession with his ex (who he killed)
also jonny said the fears had been reconfigured, which what if theyve been reconfigured into the desires.

I think I wanna see what the statements Jon got that were still horrific but not of the unknown or eldritch, like the raw human horrors he had to sift through.
how many people came to Jon convinced they had seen something supernatural but it was nothing of the sort but a traumatic event they experienced but are certain that can’t be real? that something or someone supernatural had something to do with it?
how many people did Jon have to break to people they need to see they police not himself? how many statements did he simply have to turn into the police and hope something good came of it?
did Jon ever end up for hours sometimes trying to find just a shred of any entity in someone’s statement to give them peace?
did he ever yearn for the paranormal statements because humans were terrifying too?

I really hope they do q&a’s at the end of each season like they did with MAG, I think it would be really funny if it was just an hour of Jonny and Alex shutting down all of our theories by going “yah this is based on a mistake we made” “this is a coincidence” “I couldn’t think of anything else to name them” “we ran out of voice actors” I just think it would be really silly, just burn us all down in one fell swoop.

TMAGP THEORY: The deaths were a coverup
Jon and Martin died 20 years ago around the same time the Institute burned down.
It makes sense that their deaths were a coverup from Starkwell, and that they were involved in the Institute.
Idk it just seems weird to me to mention them in 22 and then have them just be dead in 23?
I still think they’re dead in the Protocol universe. But I think there was more to their deaths than we think.
