Epigenomic analysis sheds light on risk factors for ALS

For most patients, it’s unknown exactly what causes amyotrophic lateral sclerosis (ALS), a disease characterized by degeneration of motor neurons that impairs muscle control and eventually leads to death.
Studies have identified certain genes that confer a higher risk of the disease, but scientists believe there are many more genetic risk factors that have yet to be discovered. One reason why these drivers have been hard to find is that some are found in very few patients, making it hard to pick them out without a very large sample of patients. Additionally, some of the risk may be driven by epigenomic factors, rather than mutations in protein-coding genes.
Working with the Answer ALS consortium, a team of MIT researchers has analyzed epigenetic modifications — tags that determine which genes are turned on in a cell — in motor neurons derived from induced pluripotent stem (IPS) cells from 380 ALS patients.
This analysis revealed a strong differential signal associated with a known subtype of ALS, and about 30 locations with modifications that appear to be linked to rates of disease progression in ALS patients. The findings may help scientists develop new treatments that are targeted to patients with certain genetic risk factors.
“If the root causes are different for all these different versions of the disease, the drugs will be very different and the signals in IPS cells will be very different,” says Ernest Fraenkel, the Grover M. Hermann Professor in Health Sciences and Technology in MIT’s Department of Biological Engineering and the senior author of the study. “We may get to a point in a decade or so where we don’t even think of ALS as one disease, where there are drugs that are treating specific types of ALS that only work for one group of patients and not for another.”
MIT postdoc Stanislav Tsitkov is the lead author of the paper, which appears today in Nature Communications.
Finding risk factors
ALS is a rare disease that is estimated to affect about 30,000 people in the United States. One of the challenges in studying the disease is that while genetic variants are believed to account for about 50 percent of ALS risk (with environmental factors making up the rest), most of the variants that contribute to that risk have not been identified.
Similar to Alzheimer’s disease, there may be a large number of genetic variants that can confer risk, but each individual patient may carry only a small number of those. This makes it difficult to identify the risk factors unless scientists have a very large population of patients to analyze.
“Because we expect the disease to be heterogeneous, you need to have large numbers of patients before you can pick up on signals like this. To really be able to classify the subtypes of disease, we’re going to need to look at a lot of people,” Fraenkel says.
About 10 years ago, the Answer ALS consortium began to collect large numbers of patient samples, which could allow for larger-scale studies that might reveal some of the genetic drivers of the disease. From blood samples, researchers can create induced pluripotent stem cells and then induce them to differentiate into motor neurons, the cells most affected by ALS.
“We don’t think all ALS patients are going to be the same, just like all cancers are not the same. And the goal is being able to find drivers of the disease that could be therapeutic targets,” Fraenkel says.
In this study, Fraenkel and his colleagues wanted to see if patient-derived cells could offer any information about molecular differences that are relevant to ALS. They focused on epigenomic modifications, using a method called ATAC-seq to measure chromatin density across the genome of each cell. Chromatin is a complex of DNA and proteins that determines which genes are accessible to be transcribed by the cell, depending on how densely packed the chromatin is.
In data that were collected and analyzed over several years, the researchers did not find any global signal that clearly differentiated the 380 ALS patients in their study from 80 healthy control subjects. However, they did find a strong differential signal associated with a subtype of ALS, characterized by a genetic mutation in the C9orf72 gene.
Additionally, they identified about 30 regions that were associated with slower rates of disease progression in ALS patients. Many of these regions are located near genes related to the cellular inflammatory response; interestingly, several of the identified genes have also been implicated in other neurodegenerative diseases, such as Parkinson’s disease.
“You can use a small number of these epigenomic regions and look at the intensity of the signal there, and predict how quickly someone’s disease will progress. That really validates the hypothesis that the epigenomics can be used as a filter to better understand the contribution of the person’s genome,” Fraenkel says.
“By harnessing the very large number of participant samples and extensive data collected by the Answer ALS Consortium, these studies were able to rigorously test whether the observed changes might be artifacts related to the techniques of sample collection, storage, processing, and analysis, or truly reflective of important biology,” says Lyle Ostrow, an associate professor of neurology at the Lewis Katz School of Medicine at Temple University, who was not involved in the study. “They developed standard ways to control for these variables, to make sure the results can be accurately compared. Such studies are incredibly important for accelerating ALS therapy development, as they will enable data and samples collected from different studies to be analyzed together.”
Targeted drugs
The researchers now hope to further investigate these genomic regions and see how they might drive different aspects of ALS progression in different subsets of patients. This could help scientists develop drugs that might work in different groups of patients, and help them identify which patients should be chosen for clinical trials of those drugs, based on genetic or epigenetic markers.
Last year, the U.S. Food and Drug Administration approved a drug called tofersen, which can be used in ALS patients with a mutation in a gene called SOD1. This drug is very effective for those patients, who make up about 1 percent of the total population of people with ALS. Fraenkel’s hope is that more drugs can be developed for, and tested in, people with other genetic drivers of ALS.
“If you had a drug like tofersen that works for 1 percent of patients and you just gave it to a typical phase two clinical trial, you probably wouldn’t have anybody with that mutation in the trial, and it would’ve failed. And so that drug, which is a lifesaver for people, would never have gotten through,” Fraenkel says.
The MIT team is now using an approach called quantitative trait locus (QTL) analysis to try to identify subgroups of ALS patients whose disease is driven by specific genomic variants.
“We can integrate the genomics, the transcriptomics, and the epigenomics, as a way to find subgroups of ALS patients who have distinct phenotypic signatures from other ALS patients and healthy controls,” Tsitkov says. “We have already found a few potential hits in that direction.”

how rivers work. Where do they get started? how do they decide which way to flow?? what makes one river muddy and the other one clear?
[They flow downhill. Always. If a river is flowing a Way, that way is Downhill. They start with rain flowing or soaking downhill until it forms into a little trickle through a channel like a gully or drainage ditch, and the farther it flows the more other trickles flow into it from the land around it, until you have a stream, and the streams all flow downhill until they run into each other, and eventually you have a river which finally reaches the ocean. Rivers never flow FROM the ocean because the ocean is the most downhill you can possibly go. I don't think rivers usually split in two—a fork in a waterway is usually two rivers joining together.]
[On the subject of pollution, rain is usually supposed to soak slowly through the layer of leaves, roots, and dead plant material that covers most biomes. But if you tear up the plants and leave bare mud, or replace a forest with a muddy cow pasture, there's no filter, and mud and contaminants wash into the river. Just plain mud can be pollution.]

Weeds are competitive and they can choke out other plants, but they also protect the soil from erosion and harsh sunlight, keeping it moist and helping organic matter to build up. A lot of plants, when they're young, need to be sheltered by other plants that protect them from dryness, heat, and herbivores. This isn't even getting into how some plants will send nutrients to seedlings or to understory plants in a forest! Before industrial agriculture made monocultures dominant, people used and were familiar with cooperative relationships between plants a LOT more.]
The range of creatures that are pollinators, and how important the variety is.

Bees can't do everything, and honey bees are only one kind of bee. Red flowers and long tube shaped flowers are often for hummingbirds, pale-colored flowers that open at night need moths, and flowers that give off strong foul odors often attract flies. It gets WAY more complicated than that—sometimes a flower is only pollinated by a single species of bee or wasp or beetle.]
How many bees there are besides honey bees

There are 140 species of longhorn bee alone, and most people haven't even heard of longhorn bees! There are well over a hundred bumble bees too! Bees come in bright, metallic green, blue, and pure gold. In the USA where I live, some of the most endangered bees are the adorable, fluffy bumble bees—the American Bumble Bee is threatened, and we have some species, like the rusty-patched bumble bee, that are critically endangered.]

ESPECIALLY not pesticides that come in dust or powder form, ESPECIALLY in the USA, because regulations are so loose here that regular people can buy pesticides in dust form that are horribly toxic to bees.]
[How horribly toxic? A pesticide like Sevin dust will cling to the fuzz on every single bee that visits your plant—like pollen—and those bees will probably die. And in social bees, before they die, they will take the poison back to their hive (like pollen) and potentially kill the entire hive.]

satoru is the kind of husband who’s often absent. between missions, meetings, jujutsu high, and let’s not forget his clan, he spends his time running around instead of spending time with you — his wife.
it’s a routine. though sometimes, not seeing him can get really frustrating (not to mention the number of tears you’ve shed because of his absence). he’s well aware of it. poor guy feels guilty every second he’s away from you.
one evening, after spending the whole time of it crying over his absence, curled up like a caterpillar in the soft, cottony white duvet, you finally found sleep. a deep sleep, to be precise.
but apparently not deep enough, because in the middle of the night, the moonlight filtering through the windows wakes you up. you quickly realize something heavy is resting on your body. a warm, steady breath brushes against the skin of your neck, sending shivers across your whole body.
you squirm slightly under your husband, who’s lying on top of you as if you were his mattress. “satoru, get off me…”
“hmmm,” he hums, pouting and furrowing his brows. instead of freeing you, he shifts lazily on top of you, trapping you further in his arms. and you’re still wrapped in your duvet, too.
“satoru, i can’t move anymore.” but that doesn’t seem to matter. he clings to you like a koala to a tree. you sigh.
“i missed you.” he plants a soft kiss on your cheek, instantly melting your heart. “i love you.” he chuckles softly, eyes still closed, because he knows you don’t really hold it against him. “i’ll make it up to you tomorrow.” a promise he kept, to your delight.

Sun god Nika holds your hand all the way to the city’s shopping district. He stamps along next to you, his sandaled feet (you assume) leaving imprints in the sandy roads.
“Still can’t see me?” He asks curiously, squeezing at your hand. His palm is warm and strong around yours. His hand is so much bigger.
You squint your eyes, trying to make out the shape of his form next to you. “Still can’t see ya,” you confirm. “Is that strange?”
He shifts; you can hear the rustling of his clothes as he moves. He whines, as if he’s thinking of something he can’t quite place. Like a word he’s forgetting but can almost taste. “Sorta? Usually priestesses can see me right away.”
You stare down as dust kicks up around your feet. “Sorry,” you say.
Your voice is quiet, shy.
Ashamed.
Luffy tugs on your arm.
“What’s wrong?” He asks, slowing his pace. The sunshine filters blue through the shadow of olive trees, as you trudge downhill towards the city. The sun temple sits atop a rocky incline, facing over the sea.
Grassy tufts of shrubbery line the walkway, with an olive grove foresting the western side.
You stare at the shoreline, sapphirine and gold as it sparkles beneath the setting sun. The olives are still unripe: small and caterpillar green.
This city has always hated you.
You shake your head.
“Sorry I can’t be a better priestess,” you say, adrift. Your feet scuff the ground as you walk. It’s something you’ve always known: that you don’t have any spiritual gifts. Or any gifts at all, really.
Luffy stops, tugging at your hand.
You stumble, but gasp as you feel his strong hand steady you by the stomach. His palm presses flat against your abdomen; his fist curls in the soft fabric of your chiton.
Your blood runs hot beneath his touch. And maybe that’s not just because he’s the sun god, but you push that thought away for later.
“Stop that,” he says, voice suddenly low and serious. His breath is steamy, hot on your face as you suppose he leans closer. You squeeze your eyes shut, fighting against stinging tears.
“S-stop what, master?”
He scoffs. “First off,” his index finger pokes your forehead. Your eyes spring open, staring at the space in front of you with a frown. “Stop calling me master. And second,” he squeezes your shoulder, his hand leaving your stomach. It feels cold without him. But then he’s leaning in even closer, the weight and press and heat of this man who's also a god standing in front of you, smiling at you (for you hear it in his voice) is all just so much.
“Stop saying you’re no good.”
You blink.
That’s not what you thought he was going to say.
“Excuse me?”
He starts walking again, the soft pat-pats of his sandals scuffing down the hilly sand. He stretches out, his limb's elastic space roping between you, before suddenly you’re shooting through the air and crash landing into his invisible embrace.
“What the fuck—?!”
He snickers, straight into your face, before smooching your cheek once again. But this time, you don’t feel fear. You feel brave.
You stop breathing for a second, holding air in your lungs as you lift your fingers to where you think his face might be. You feel squishy skin (cheeks?) and then the slope of his smile. Your fingers brush against his teeth, and you grin. “You smile wide,” you say, staring at nothing but feeling his smile.
“Shishishi!”
He snickers in answer, and starts trotting back down the hill towards the city. His steps turn to leaps, turn to bounds, and then you’re screaming in delight as you fly through the air. He sets you down once you reach the city gates.

Sighing, you set down the woven basket of goods you’d shopped for at the marketplace. You’d bargained with butchers for the best prices, the freshest goods, and the most succulent cuts of meat. Sun god Luffy seems to be pleased.
He hovers over your shoulder, somehow suspended in midair.
“Shishishi,” he snickers, poking at the paper-wrapped packages. “Let’s eat!”
You swat his hands away as the paper folds beneath his divine touch. Except you don’t know where his hands are, so it turns into you just swatting the air above the basket with two hands and a scowl on your face. You stamp your foot.
“Stop that! We have to cook it, first.”
He sighs, all dramatic, while a slide whistle sounds as he presumably sinks to the floor. You snort. “You’re silly,” you decide, stepping around the sounds of his pouts and whines. You heft the basket onto your hip, and start heading down the stone hallway to your kitchen.
It’s a simple space, all whitewashed and clean as you place the basket atop the wooden counter space. You drizzle the counter in olive oil, and start unwrapping the meat.

It’s a little while, before the food is ready to eat.
Sun god Nika has been busying himself by poking all around your living space. He’s knocked over seven candles, three sconces, and at least one marble statue (of himself).
The cracked-off head now sits on the altar, haphazard and ridiculous atop the golden offering dish.
You sigh, wiping your hands on a dish rag. The meat is sizzling, spiced and greasy as it pops in the skillet you’ve set over the hearth’s flames.
“S’ready yeeeet?” Luffy whines out, sinking to his knees again as he tugs on your dress. The pink chiffon crinkles under sightless fists.
“Stop acting like a baby,” you complain, swatting your hands through the air again to try and disconnect his hold from your skirt. “But yes, it’s ready.”
Luffy yelps in delight, the floorboards squeaking under his feet as he speeds to the stove. He grabs a steak—it lifts by itself—and devours it in one gulp. You watch it disappear.
“So good!!!”
He cheers, before starting to devour the next piece of meat. You smile, despite yourself, and reach for a piece yourself.

Later, when you’re both full and happy, you sit outside the temple’s back entrance, watching white stars pinprick through the violet sky.
“S’beautiful,” he sighs, reclining on the grassy hill next to you.
You tear a handful of soft emerald blades between your hands.
“So…stupid.”
You admit without thinking.
Luffy stops, the sound of his breathing paused as the air stills. “What makes ya say that?” He asks.
You sprinkle the torn up grass back onto the ground. You stare at the stains it leaves behind on your fingers. “It’s so restrictive,” you confess, “I wanted to become a sailor, but women aren’t supposed to do that,” you scrunch your face in disgust. Luffy stays quiet as he listens to you vent. He’s the only one who’s listened to you speak in a long, long while.
Priestess life is lonely.
“So I started training as a priestess instead,” you prop your chin in both hands, curling forward over your crossed legs. Your leather sandals are scuffed, at the soles. “Since no one wanted to marry me,” you sigh, “This was my only other option. Unless, of course,” you smile wryly, “I wanted to be a prostitute. At least that way I could own land.”
“Seriously?”
“Yep.”
“Stupid.”
“That's what I said!” You say, exasperated as you lift your hands just to drop them back onto your lap. Silence stretches between you, until another spark of courage shoots through your belly. Slowly, you reach an arm over to where Luffy’s voice has been coming from. You can see the dip in the grass where he sits. Your hand alights upon his knee. “Sun god temple isn’t so bad, though.”
“What’s…not so bad about it?” He asks hopefully, a slight rasp in his heavenly voice. You shrug, snaking your fingers through his own.
“I get to spend most of my time alone,” you say, “So I can sort of do whatever I want. Except leave.”
Luffy stays silent for a moment.
“Wanna come with me?”
Stillness.
“I’m sorry, what?”
He squeezes your hand, his divinity warm and safe beside you.
“I said, d’ya wanna come with me?”
You stare at the space where your hand rests a foot above the grass. “Come with you…where?”
He squeezes, once.
“Heaven!”

Although this was a 20 percent crop of the original image, details seemed to be still quite good. That could probably be due partly to the macro lens used (actually a 2005 model) and partly to the absence of an optical low-pass filter on the sensor.
