I think the funniest way to fill that gap in like the 1950s in Marvel comics timeline would be to just give characters that were alive at the time but haven't really interacted in canon random beef and just do the bare minimum to explain it.
Just like imagine shit like:
Namor doesn't like the Agents of Atlas except for Namora cause there was an Incident that everyone's too embarrassed to talk about
The Angel (Thomas Halloway) cheated Wolverine out of money at cards starting a decades long feud that The Angel escaped cause Wolverin keeps losing his memory
Fury Sr has been trying to prove Toro committed treason for years but he claims he didn't do it - and neither of them will elaborate on what he thinks he did or why
You ask anyone from the 40s/50s about Aarkus and they just have horrific flashbacks to all the weird shit they've seen him do

I think I found a timeline where we can imagine Mutants living and thriving in Webtoon comics style: is inspired by two individual What Ifs comics that can be considered set in the same universe: What IF 23 (1980): May Parker Was Bitten by the Radioactive Spider? and What IF 27 (1991): The Submariner Joined the Fantastic Four?
I call it The Fantastic Family timeline!
Basically, a lot more of sororority between super humans and mutants would start with Namor and Sue's marriage and birth of their son, Leonard McKenzie II, in this timeline: Namor is open and proud about being not only an Atlantean, but a Mutant as well.
While in the main 616 continuity, Reed and Sue were obsessed with being normal and respectable humans and were far from accepting of the possibility that their son Franklin Richard might be a mutant and would want to bond with fellow mutants, the Sue that married Namor of this timeline would learn to embrace her mutant child, be involved in mutant politics along her husband and son, and be open about Leonard wanting to find more about other mutants, as well as his Atlantean cultural heritage, when he becomes a teen, acting less posessive and over protective than she does in the 616 timeline.
Being the royalty of Atlantis, whose subjects are very loyal to them, Namor and young Leonard bring fellow Submariners to become important allies of mutantkind, turning the fight against human prejudice something more even.
May Parker, alive husband Ben Parker (as the family driver), her nephew Peter, his wife Mary Jane and their little daughter Annie May Parker become the Spider Family, that ocasionally teams up with the Fantastic Five while also mainly dealing with Street Level Crime alongside heroes like Daredevil, Luke Cage, Misty Knight, Colleen Wing and Jessica Jones.
On the cosmic scale, you would have the Defenders formed by Aarkus (Golden Age the Vision), The Hulk, his wife Jarella, She-Hulk, Betty Ross as Red Harpy, Doc Samson, Dr. Stephen Strange and the Silver Surfer.
And lead by Magneto, the X-Men would relocate their school to Alaska and get dual Canadian/US American Citizenship, alternating some groups to go in field missions while other groups stay to teach and protect the younger mutants.
Wolverine would still be an Alpha Flight member, that acts as a liaison between the Canadian Goverment and the X-Men

365 Marvel Comics Paper Cut-Out SuperHeroes - One Hero, Every Day, All Year…
August 4th - Aarkus the Vision
The being known as Aarkus heralds from an extra-dimensional realm called the Smokeworld.  There Aarkus was a Keeper of Law, responsible for capturing the criminal who committed the first murder on Smokeworld in centuries.  In his journeys, Aarkus sensed the human scientist, Markham Erickson, who had created a special device that could breach the spatial/dimensional barriers between the two universes.  Aarkus had captured his culprit and used this breach to deposit the criminal on the planet Jupiter where they could do no more harm.
Some time later, another scientist named Enoch Mason had duplicated Erickson’s device and was also able to create a portal to the Smokeworld.  Herein, Aarkus saw that Mason and his daughter were being threatened by a criminal loanshark.  Aarkus traveled through the portal to give aide, but in the ensuing ruckus the machine was smashed and Aarkus became trapped on earth.  
Marooned on a foreign planet, Aarkus continued his quest to battle evil, becoming a mysterious guardian of those in need, disappearing as quickly as he came to people in need.  With his striking appearance, Aarkus came to be known as ‘The Vision.’
Following exploits that took him all over the world, Aarkus began to focus his attention on battling the Axis Forces during the Second World War.  Although he mostly acted on his own, Aarkus joined forces with the Allied superhero team, The Invaders on several occasions.  
Following the war, Aarkus became more and more detached from humanity, possibly missing his home dimension.  He reappeared to assist the Avengers during The Kree/Skrull War event, but was infrequently seen.  Aarkus took up residence on the dark side of the moon where he remained in solitude.  He periodically returned to earth to purchase books so to feed his desire to accumulate knowledge.   Following a misadventure alongside the Mutant, Legion, Aarhus has more recently become involved in unraveling the secrets of Sin-Cong.
As a being from Smokeworld, Aarkus possess a host of super abilities.  Along with enhanced strength, speed and durability, he can exert mental control over any form of smoke, gas or vapor.  He can use any form of gaseous matter to create constructs, project illusions and teleport over vast distances.  
The mysterious hero first appeared in Marvel Mystery Comics #13 (1940).
