How did I read PoA so many times and never pick up on this? During the Gryffindor/Ravenclaw Quidditch match, Malfoy and his friends dress up as Dementors to mess with Harry, and Harry immediately casts a Patronus:

Up to this point, Harry's Patronus had been indistinct.

He doesn't see what happens because he's busy catching the Snitch. A few minutes later:

Remus looked shaken.

'Something enormous' had erupted from Harry's wand, and Remus compliments Harry on his Patronus. And as @neverenoughmarauders pointed out to me, we can be pretty sure that it was a corporeal Patronus because of what Dumbledore says at the end of PoA ('And then I remembered the most unusual form your patronus took when it charged mister Malfoy down at your quidditch match against Ravenclaw.').

So - Remus is shaken because he had just, for the first time, seen Harry's corporeal Patronus - a stag.

Because he had just seen James.
