I love that despite all this he may reprimand and caution you when he gets back, but he never hold this against you.
Walter is actually quietly excited for 621 to take autonomy in their life.
He needs you for his endgame, but having control of you was never his goal.
The NG+ mission changes shine so much light on 621's and Walter's dynamic, where Walter is willing to let you make choices so extreme that you break his agreement with G1 Michigan and alienate yourself from Balam for half the playthrough.
Something interesting to me about the dynamic between Walter 621 and Ayre is right after Watchpoint Delta and making Contact, 621 actually tells Walter they've started hearing voices which Walter initially brushes off as a side effect of the Gen4 augments and to just ignore it.
But further down the line, Walter expresses concern that 621's "side effects" are still happening and even mentions to Carla that he thinks 621 is hiding it from him.
So we have the fact that 621 is intentionally keeping their Contact with Ayre a secret, which is already a juicy development, but on top of that Ayre is the one that delivers the briefings for most of the RLF missions. While Walter is willing to run mission control on these missions, the fact that Ayre is the one to bring them to 621's attention is vital.
It means that Walter has been intentionally withholding certain jobs from 621, jobs that put them at odds with the corps, jobs sent to Raven specifically that he hides from them. And since Walter doesn't know Ayre exists, to him it's like 621 is proactively seeking out and accepting these jobs without consulting him.
Walter sends 621 to work with the Redguns and Rusty to coax them out of their shell and make friends with very little success, but they go in alone to Watchpoint Delta, get caught in a Coral explosion and suddenly they're much more assertive, taking jobs on their own, even lying to him.
It's fascinating to think about.

Somewhat easy to miss (or maybe not idk) detail that I think is pretty funny: When Handler Walter gets "taken care of" at the end of Chapter 4, it's not clear what happens to him. However, some of the data logs you can find provide hints:

Note the third bullet. Considering Walter's dedication to fulfilling his friends' legacy, he would probably be resistant to re-education. Also, in the third ending, he is noted as being a "capable pilot" by Allmind, making it very likely that they sent him to "the Factory".

This basically implies that the Factory is where Arquebus builds "unpiloted" ACs that are actually controlled by human subjects who have had every "non-essential" bodypart removed. Kind of like how Dr. Robotnik uses flickies to power his badniks.
Although the Human/AC amalgam being tested in this record most likely isn't him, this means that when we fight Walter during the Liberator of Rubicon ending, there is a possibility that he's literally PART OF HAL 826. A mutilated mass being kept alive by the machine.
