Early seasons of Supernatural were a lot heavier on the incestuous subtext than later seasons. I don't mean that Sam and Dean's relationship changed, exactly, but the framing of it shifted. They were put into fewer situations where the lines between familial and romantic or sexual got blurred. But I don't think this change was because anyone was concerned about how Sam and Dean's relationship was being perceived. I think it was because the show pivoted it's genre from gothic horror to paranormal fantasy.
Horror is all about transgression, and thrives in the space where what fascinates us and what repels us overlap. Gothic horror especially is grounded in melodrama and the taboo, and incest is a common theme. But the incestuous elements were never really about Sam and Dean's literal relationship, it was about the way that relationship felt - intense, alluring, profane.
As a horror story, Supernatural follows long established genre conventions when it threatens to dissolve the already weak boundaries in Sam and Dean's relationship. This works because it's taboo. That subtext is supposed to make us kind of uncomfortable. Maybe we don't recognise exactly what the subtext is implying and don't understand where the discomfort is coming from, but it evokes a visceral reaction anyway. And sometimes that reaction is complicated, because what's taboo can be disgusting or shameful or terrifying, but it can also be compelling or erotic or cathartic. Horror exists to explore these kinds of contradictions and to create a powerful emotional experience. The ambiguity of Sam and Dean's relationship plays into that.
Paranormal fantasy, on the other hand, has a slightly younger audience and the emotions it engages most are excitement and wonder. The kind of fear it uses is less often creeping dread and more an immediate thrill: think walking down a dark hallway vs a hand-to-hand fight. It's morality is supposed to be cleaner. It's characters have clear roles and easily defined relationships. So Sam and Dean can still sacrifice themselves for each other, but it's no longer framed as selfish or traumatic for the one left behind; the act becomes heroic instead. And when Dean murders the lover that Sam lied to him about, it's pragmatic and distant (Amy) rather than passionate and steeped in possessive jealousy (Ruby).
I love both genres but I think Supernatural was better as gothic horror. Later on, though it still plays with gothic elements sometimes, it also tries to impose clarity onto something that was intended to question more than it answered. To me, Sam and Dean were more interesting when the world of Supernatural leaned into the ambiguity and melodrama.

Sam packing his bags and running away in the middle of the night like he always does whenever things get rough; leaving without a trace and letting his phone ring, unanswered. It was one of the only coping mechanisms he knew, and although it wasn’t that healthy, it was better than any other worse alternatives.
Dean, on the other hand, freaks out. How could he leave his sight? Is he with someone? If so, who? Despite the possible things that could go wrong, since, well, the world is full of monsters who would love to get a piece of him- he didn’t want Sam to forget about him… like he did with Jess. He’s Dean’s.

God forbid I take advantage of an unhealthy, co-dependant relationship where incest is already involved (because who the fuck watches their brother have sex and really, the emotional incest is insane). If you watch this show and think to yourself, "oh, they're just brothers." You're frankly lying to yourself. You don't have to like it, you can hate it all you want. But stop pushing your self-righteous morals onto fiction where morals aren't important. Fiction is whatever the fuck you want it to be. I'm not here for the incest, I'm here for two characters who are so fucked up for each other that nobody else is remotely important. Even if they weren't brothers, I still would've been interested in their relationship. Incest is not the main appeal here! It's the DY-NA-MIC. So get that stick out of your ass, respectfully, and scroll away if you don't like it. Just because I indulge in fucked up fiction doesn't mean I endorse the acts in reality.

Okay, so that's enough theatrics for now. And yes, you read the title correctly- I've had this idea about a Gilmore Girls/Supernatural Crossover brewing for quite some time now, but I recently decided I need the opinions of other like minded girlies (specifically the Gilmore Girlies) for their input. So picture this:
Sam (16) and Dean (20) have been caught being 'not so brotherly' by their father, John, after he returns to their motel room earlier than expected 😱. Furious- and quite frankly, tired of Sam's recent adolescent attitude, he decides to send Sam off to live with a couple of hunters he's come to know pretty well. Originally, it's only meant to be for the summer, but after the heat dies down and the leaves have long since fallen off their branches, it's clear Sam's not coming back anytime soon.
2 years go by before Sam sees Dean again. And despite being the first time they've spoken in months, Sam instantly feels like a little kid- doe eyed and delirious when next to his big brother. But soon the whimsy fades. Sam knows Dean is in Stars Hollow for a reason- knows it was John's callused fist that sent him.
Perhaps this is the preamble to their great falling out? Perhaps this was the catalyst that lead Sam to Stanford? None of that really matters, not here not now. The only thing that matters is what happens between Sam and Dean when they're alone... Alone for the first time in years, in a town the two can finally be themselves.

So that's it, that's my story and I'm sticking to it. Here's my question for the Gilmore Girlies though:
Do I need to watch Gilmore Girls to get a sense of who Dean Forester really is or can I just vibe my way through it? If I go on vibes alone, will miss out on any really important character developing moments for Dean F or nah?
The only reason I ask is because I tried to watch Gilmore Girls and can't even make it through the 1st episode without picturing Dean Forester as Sam pretending to be a version of his older brother Dean. Twisted, I know, but ughhhh. The heart wants what the heart wants I guess. Btw the story's called: "Call Me By Your Name" (Fitting I know.)

P.S: This won't be one of those 'IHateJohnWinchester' Fics, so if that's what gets you off, you can just keep stepping. I don't believe John was a shit father, especially for the situation he was thrown into when raising Sam and Dean. I DO, however, believe he made some shit choices, so why not make this one of them?
