Logan didn't mean it as an insult. It was a part of their hitting-each-other-back-and-forth conversation. He repressed his emotional and soft side here and chose to hide behind a snarky comment.

Until he couldn't keep them inside, of course.

Logan was found unable to keep his emotions in check whenever he saw Wade's face and those beautiful eyes. He realised the intensity of his love for Wade during the brief conversation they had before going inside the chamber to destroy the Time Ripper. The raw emotions they felt for each other while destroying it also worked as a brilliant catalyst. None of them could pretend anymore. They didn't want to.

In truth, Logan loved Wade scars and imperfections and all. To him, those imperfections were a constant reminder of the fact they were what made Wade more than perfect. Both of them went through a violent and torturous past and their past made them the persons they were now.

Logan's first affectionate smile for Wade was when both of them looked their most dishevelled and covered in dirt and grime after saving the world together. But that was the most endearing sight to Logan. They weren't scared to show their vulnerable side anymore. The way they looked at each other with deep love and affection written across their faces for each other was unmatched.

Before all this, both of them were lost, Logan more so. He'd given up on life and hope when hope itself came knocking at his door in the form of one Wade Wilson. Fate proved to be such a wonderful thing as it finally worked out in their favour and miraculously brought the two soulmates from two different universes together.
