Culture Shock
Look, Danny knows not all of the ghosts from the Zone are human, ok?
Skulker is an alien, Wulf is from another dimension, and Frostbite's ancestral world don't even have planets.
You can meet any ghost from any world and any time period, it's only one of the infinite weird things about the Realms.
So it wasn't a big deal when Danny asked Walker to teach him his mother tongue. Just an attempt to reduce the communication error with the guy, and maybe an effort to get to know his Zone neighbors better.
Generic ghost speak can only get them so far after all.
And ok, Danny wasn't expecting to get actual language books and fucking homeworks from the warden, but whatever. Walker is stuffy like that. It's actually pretty sweet of him to give Danny all of these materials, and Danny can appreciate that.
It might have, unfortunately, slipped Danny's mind to ask more about Walker's origins. Although to be fair, learning an alien language wouldn't be a problem normally, it shouldn't be.
If not for that cursed Fenton luck.
How in the realms is Danny supposed to know Walker is Kryptonian??? Walker acts nothing like Superman, how is Danny supposed to connect the two dots?!
Shit, how do he even start to explain this when Superman is knocking on his dorm window??

Oh how fun. And I still think that with all the powers Danny has that overlap with kryptonian it makes for easier misunderstandings.

Clark is panicking cause this kid is speaking his dead mother tongue in a dialect he's not familiar with, and hey, so uhm, why does this kid have a worryingly slow heart rate???: How.
Danny, sweatdropping: I uh... I went to prison one time??
Clark, in a shrill voice: you're like twelve.
Danny: Yeah, you tell that to Walker. And I'm fourteen!!
Clark, four seconds away from ripping his hair out: That's still too young to be incarcerated!

I imagine that Wal-Ker has already met Dan-El in his personal Past due to time travel, so when he sees Danny for the first time in the Zone and arrests him he doesn't know that it's the first time Danny has ever met him yet. Like:
Wal-Ker: Dan-El you should he ashamed of yourself! I get that you were always more soft on the Mortals than I was, but even you must know not to accept bribes from convicted felons!
Danny, meeting walker for the first time: ...what?
It takes Walker an embarrassing amount of time to realize that Danny is not yet the Dan-El he knows, and is not yet the respectable Kryptonian Deity that he worked with all those years ago.
Like, from his perspective he died millenia ago and become a minor Deity on Krypton when he came back as a Ghost. But at the time he had Dan-El, a more experienced Deity/Ghost who he met early on, to teach him about his new powers and responsibilities as a Fledgling Deity/Ghost. Dan-El was respectable and a sort of mentor/senior co-worker to Walker in the past, but now he's acting so childish and reckless. What happened to the Deity he respected?
He decided to lock Dan-El away in his prison for a while until he decided to start acting his age again. Then Dan-El broke out, and in their subsequent meetings he slowly realizes that this isn't just a childish faze for his old friend, it's a legitimately younger version of Dan-El who hasn't grown into the person he knew yet.
And from Danny's perspective Walker seems like a stubborn old man who mistook him for somebody else and decided he was lying when he said he wasn't. It's not until he meets Clockwork that he realizes out that he is in fact the person Walker recognized, but just not yet.

Idea.
Wal-Ker isn’t just the god of order.
He is the warden of the Phantom Zone (aka the Ghost Zone/Infinite Realms)
The reason he arrested Danny in the first place was because Danny had “contraband” from the mortal world.
Now as far as Wal-Ker is concerned the only way mortal stuff can get into the Phantom Zone is if someone is sentenced to the Phantom Zone (he wasn’t aware of the Fenton Portal at first).
The obvious answer (at least to him) is that any mortals found in the Phantom Zone must be criminals sentenced to this dimension. Any ghost with mortal stuff must have been bribed by these criminals into allowing the mortal prisoners to hide in their lairs.
Don’t they know that harboring criminals is against the rules.
And he’s not going to let anyone break the rules, not even Dan-El.
