Gotta obsess over the new cover, sorry.
The things that I see featured on it:
Purple mushroom. It's an amethyst deceiver. They're most commonly found near conifers, oak, birch, or beech in woodland areas. It's edible.
Blueberry blossoms and blueberries. This one was confusing at a glance because the flowers were shaped like lily-of-the-valley, but lily-of-the-valley berries are red.
The leaves he's sitting on look like a mix of conifer, oak, birch, and beech. All woodland types that the purple mushrooms grow on or near.
The cover borders are oak. Accompanying them are acorns, which was an item listed on the lyrics of Green Eyes.
I'm getting the sense that oak is a pretty significant thing in his overall story.

Thoughts on why the song "Green Eyes" evokes an uneasy feeling for Lis.
According to religious white magician custom, the king is obligated to present a love song to their Goddess of Love. If she's pleased with it, the country is blessed.
"Green Eyes" is a love song, but it's a tragic one.
How would their deity take to a song like this if it were offered to her? Whether it was offered to her or not, how does tragic, sad love affect white magicians? Does it spell doom for them just as readily as passionate love does black magicians?
Although Lis is a white magician who struggles with general magic more than green magic, he's still a white magician nonetheless. He might be more in tune to this ominous feeling because of that.
It addresses the "green destiny", which is what the stone pennant is known by. To the white magicians, this stone chooses to give its power to those who bring destruction. However, the owner of the power within this rendition of the pennant (if it's a succession) is just Ellroy, and to a yet unknown extent, Rudolf.
The song has the line, "life-staked true name, I offer to you," which likely refers to a white magician's true name. If he revealed it to him and it ended up in the wrong hands, that completely opened up Rudolf to a curse. This curse could have been mixed in with the stone when it took what it did from Rudolf.
This is beside the point, but the black magicians, Luna in particular, are apparently casual with it to the point that it's just sitting on a shelf. The contrast is really funny, but we know that this is just something they're used to. They deal with the Ruin. Dealing with a stone that the white magicians are freaked out over is probably trivial to them.

The implication here was that Rudolf had a history of not caring whether he continued living or not, which was something Ellroy always seemed to keep at the back of his mind. When it came time for Ellroy to die, he wanted his final wish to be for Rudolf to live, and he did that knowing this was how he lived his life before they met each other.

The timing and purpose of The Secret Flower Garden was for numerous thing for the main storyline. For character development, it was crucial for Luna's. That became clear after it was revealed that the entire flashback was being observed by her.
Luna always had some sort of tension while helping and guiding Lis during his time with her. There were numerous reasons as to why, but the most emotionally strenuous conflict Luna had was the fact that Lis was the son of the White Magician King. Up until she decided to peer into Ellroy's memories, she believed what was most likely the "public story" that was told to the majority of black magicians. That Ellroy had fallen in love through deception, that he had been set up to have his magic taken, and that he had been killed after this had been accomplished, with most of his magic being sealed in a jewel because it was the only thing that could hold it all.
The anger and bitterness Luna had about this account prompted her to extract that jewel that had transferred to Lis out of him sometime during his stay with her. She kept it locked away and did not return it until Gustave stepped in to tell her he really needed to master green magic to truly excel. Even as she did that, she apologized to Ellroy's spirit for pleading for him to protect Lis.
"Please forgive my impudent wish. To you, that child is an enemy. Lis, the son of the White Magician King, who you loved, who took everything from you and caused your death. Even so, please...please...."
These decisions Luna made to further Lis' development at the expense of her master's legacy and life ate away at her. She couldn't face any of this properly until she learned the truth years later.
She knows what actually happened now. Any reservations and conflicts she had about helping Lis grow and live are gone now. She can go forward, pedal to the medal, and assist Lis even more, which he's going to need now that the king is dead and the people who suspect he's still alive are probably going to crack down on finding him.

Even if Ellroy hadn't been captured and died during the rebel attack and his relationship with Rudolf had continued, they still would have had a hard time because people of the court and military police would have observed Rudolf getting sick a lot, would have put two and two together, and probably would have worked overtime to set Ellroy up for arrest. Because you can't just poison the king even if you can't help it and he's pursuing you knowing he'll be affected. (Even if they already wanted him dead ssshhhhh)
Lemme just say that this relationship being torn to pieces because of political plots and conspiracies would have been just as painful to see. In fact, after doing a bit of research on Greensleeves and Anne Boleyn, political ruin was one of the possible things I imagined happened to Ellroy before ch.31 ended.

Invisible phantom flowers popped up everywhere for Ellroy that he would swiftly yank and get rid of, and the flowers that popped up when he was with Rudolf looked like typical romantic flowers. They could've been roses, maybe peonies, maybe both.
The flower that represented his heart, however, was what closely resembled a poppy.
It could've represented different things, as the poppy does. (Depends on the color too, but we don't have that to observe.) In the west it holds meanings like peaceful sleep and death. In East Asian cultures it represents success and love. Combine them and you get, "man finally accepts his own heart and follows it, only to die the same day." Although if this flower is supposed to be white, it is attributed to death either way. In Christian symbolism it can also apparently represent the death and resurrection of Christ, though this seems to specifically pertain to red poppies
I'd cry, except I'm sitting here amazed that I have found yet another symbolism of death and rebirth following this character. Truly.
