After finishing all available 79 chapters of Witch Hat Atelier and being trapped into the spiderweb of the story that it is, I NEED to organise my thoughts about its themes and what it's trying to portray, so here goes that attempt. Spoilers for all available chapters so far under the cut
We obviously see that there is a HUGE fight against what they're calling "principles" and "freedom." We all might have different words to assign to those things like the characters themselves do (restrictions, fundamentalism, arrogance for principles vs chaos, power hunger, blindness to consequence for freedom), but I want to focus on the perspectives that both sides are using and call it what those who are on their side call it. In short, we can SEE that neither of those sides are wrong but they are far from right as well, and all the characters are struggling against that
I think so far the way we see principles and freedom drawn to an extreme is between Easthies and that masked Brimmed Hat Iguin (the one with the giant eye covering his face(?)). I'm not sure about the latter but it's been pretty clear what happens, especially after ch. 79, when both ideals are taken to their extremes
Maybe - and i only say maybe - they might be leading towards a theme that neither can exist without the other. Principles and absolutes cannot exist without freedom, and freedom and the passion to do all it takes cannot exist without principles. How they will come to that conclusion, I don't know...especially when I don't know how they will find another outside medium (if that's where it's leading) to help balance the two
There's also obviously themes about disabilities, which I think also show that difference between principles and freedom taken to the extreme. Principles taken to the extreme say that there is no way to help those who view/see/live in the world in a different way. The theme keeps on being brought up that even though this tool they have can help, they don't because upholding the rules has become more important than protecting those they love. BUT...freedom taken to the extreme tells us that those people have to be fixed to fit the world because, well, with what they have they can, right? Or, in another sense, they don't think about the consequences and price that casting that kind of stuff can take and thus turn a blind eye to the way it COULD be properly used because of all the thinking that's needed to be led to that point
Theme of growing up is another thing that's on here. I'm not actually sure how old the kids here are (they look to be between the ages of...maybe 12 and 15?), but either way, they are growing up. And Richeh and Agott are pretty good expressions of someone who wants to keep their childhood and someone who wants to grow up. It shows us how that battle between the individual and the community is handled by each child in their own unique way. Again, it's the balance of two extremes, to learn how to see others and have compassion but also learn how to live their own life as their own person - especially when one might cause you to sacrifice the other
Honestly, so far it's doing such a good job of having this precarious balance of not showing one side as completely evil (a moment of silence for Custas who found out about that the hard and agonizing way). Yes, the kids still lean on the side of principle, but that's not a bad thing either (honestly, the new Brimmed Hat Ininia and Custas against our protagonists and Tartah, it's sure showing a fun balance between kids raised in one thing learning to see the value of the other).
And speaking of balance, I think this is what this manga is trying to question. Balance between two extremes...if it's even possible
Anyway, there's also the obvious theme of censorship. That's obviously very bad and it's not really questioned that such censorship is a bad thing - BUT...the reasons behind it are complex. Fear, goodness, evil, and courage are all mixed up in fun and different ways...so you have that as well
Something something the road to hell is paved with good intentions or however that quote goes. Something something adults vs children but also children need to trust adults and adults need to trust children and hear them out. Something something how most of the adults we see contribute in some way towards whatever negative extreme they're facing (I'm REALLY hoping we get to see some more genuinely good adults in the Brimmed Hats side, though I also think if it shows them all as evil, it will do so in a way that shows how secrecy and hiding have corrupted their ideals more than acceptance has corrupted the Pointed Hats' ideals). And something something the children - and now some of the adults - are finding themselves conflicted between two sides that are neither wholly wrong or wholly right

Ooooh not only is this a FUN one but it is one I have thought about before!
Before Coco got herself cursed, she’d always thought she’d live and die a tailor in that little town, where nothing exciting actually happened. The most interesting thing to ever happen to Market Chipping was when the train station got built ten years ago, and when people come out from Kingbury and Kahln. Coco is willing to believe that interesting things happen, of course, but interesting things don’t happen to her— they happen to interesting people. Like witches!!
This is what she tells herself, to keep herself from getting too bored.
Actually, the most interesting thing to happen in Market Chipping happened three months ago, when the girl down the street saw the Wizard Agate’s castle in the fog creeping about the hills— but that’s terrifying, not not interesting at all.
They say the Wizard Agate eats the heart of any pretty girl she finds out on her own, that she peels the magic from other witches, that she does all manner of madness in her quest for power.
But, well, Coco isn’t a pretty girl anymore, now that she’s nineteen-going-on-ninety, and she was never a witch to start out with. And she can’t bother her poor mother with all this, not after that business with placing her sisters in nice apprenticeships. Maybe the Wizard will even feel like breaking her curse! Maybe the Wizard will teach her some magic! Not wizardry, since you have to be born with the talent to be a wizard, but maybe a bit of witchcraft!
Probably she won’t, but being an old lady is good for hope! What’s the worst that will happen, anyways?
“Who the hell are you?” The woman— Wizard Agate, since it couldn’t be anyone else but her— said. She was, shockingly, wearing trousers. Coco couldn’t imagine ever being so scandalous, but she figured one must get used to it after some time. 
Oh no. 
“I’m your new cleaning lady!” Coco said. 
Wizard Agate took a long drink of whatever was in her mug. “Why,” she said, but not like a question. 
“Because you need one,” Coco said, and since Wizard Agate hadn’t eaten her heart yet, she dared a little further. “Really badly.”
Wizard Agate pinched the bridge of her nose and sighed, dramatically and showily. “Fine, whatever.”
Coco would have danced in joy if her bones didn’t protest to the thought. “I promise you won’t regret it!” She said. 
“I already do,” the Wizard said, and reached behind Coco to shut the door. She was taller than Coco, as she was, and probably would’ve been taller than Coco as she had been, too. Her outfit made her look even taller, long straight pants with pin folds that went all the way up to a long blue and silver vest over a fine shirt with flounces on the sleeves.

For as long as Harumasa could remember, the entirety of his childhood was filled with a sterile white room, IV drips, and other machineries. That's just his normal. Wake up, eat, take his medicine, sleep. Rinse and repeat.
A rather boring and dull childhood.
Until one day. He saw someone poking their head into his room, eyes filled with curiosity and wonder. But the moment Harumasa noticed them, they fled. A strange encounter. However as time passes it becomes something Harumasa secretly looks forward to.
He would tell his master about it with a grin on his face while the adult laughs and encourages him. Thinking it's just an imaginary friend. It's normal for children to let their imagination wander after all, yet Harumasa would pout insisting that the encounter was real.
Determined to prove himself right one day, Harumasa decided to escape his room and search for this mysterious figure. Hiding from the adults and other unfamiliar figures Harumasa looks through every corner just to find them. Surely they were here, right? After what felt like an eternity Harumasa found a door, slightly ajar.
This must be it! And so without a second thought Harumasa went through it and was met by a room similar to his but with less medical equipment. Just an IV drip that's connected to the very person he's been trying to find.
That's when Harumasa.. met his first friend.
[Name] Shijima. A really talented artist. Well he's not a artist yet.. but Harumasa is super positive that he'll be one!
Through the times the two grew close. Perhaps their shared pain is what brought them together, but their ambitions and dreams drew them closer.
One day, Harumasa is in [Name]'s room. Chatting with him while the latter draws in his sketchbook. Until [Name] spoke up as he showed Harumasa his rough sketch with stars in his eyes. "In this Atelier Tower, there's a 'what if' version of me and he draws being healthy and well."
As he explains the backstory of his sketch one of his brushes rolls from the overbed table to the tiled floor. Seeing this [Name] attempts to grab it only to tugged his IV on his hand making him flinch in pain. Worried, Harumasa took the brush from the floor and handed it to the other with a weary smile. "Are you okay? Did it hurt?"
"I'm fine, it only hurts a little." [Name] reassures him. Setting down his sketchbook at the overbed table. He looks at it for a second, analyzing every detail of his Atelier Tower. Hie vision. His ambition. His dream.
Harumasa noticed the somber expression on his friend's face as he put the brush on the table. He was about to ask what was wrong, but the sound of the door opening stopped him, his master by the door. Ah, is it already time for him to get back? A hint of disappointment flashes in his eyes, reluctantly bidding his goodbyes to [Name].
When he's left alone [Name] let out a sigh before speaking in a low, somber tone. His gaze is still fixed on his sketch. "The me on this side... I'm just a tiny bit sick, you know? But I'm sure I'll get better soon!"
Lowering his head [Name] rested his cheek on the table. Looking at it with longing. "But until then... In my place, will you draw for me, other me?"
He said in a low, somber tone as if he's talking to his 'other version' that lives inside the Atelier Tower. "If you do that, I'll do my best."
"..isn't it weird? I'm talking to myself.."
...
.....
"...of course."

.
.
.
"The poor thing..."
"....And so young, how sad..."
"That poor boy... he's still drawing..."
"But... it's such a severe illness..."
"Recently all he does is sleep.... he seldom eats any of his food! Surely that boy..."
"..is going to die soon..."

That was the last day Harumasa saw [Name].
His master doesn't let him hang out with [Name] anymore and when he asked, all Harumasa got was a small smile. As if the older man is trying to comfort him silently. The same goes for the other doctors there. He doesn't understand.
Why? Why are they not letting him see his friend anymore? That's not fair! Not fair at all! [Name] was in the middle of creating that Atelier Tower of his! And he was planning on showing the finished painting to Harumasa! And [Name] was about to go to art school and became an artist!
...oh sweet childhood innocence..
In the end. Harumasa did see the painting [Name] had promised him. It was on display at an art room of a well-known art school. The creator was nowhere to be seen.
Now he stood there with eyes fixed on the painting. A student, on his way to become a part of HSO. Stood motionless at the mere sight of it as people whispered around him.
"Have you heard? They say that the creator of that painting was very talented at drawing.. but his parents were opposed to him continuing the path of art.. so, in order to chase his dreams.."
"He decided to kill himself."
Harumasa's heart dropped at the sound of their whispers. No.. it's not true.. it can't be true. [Name] didn't..
"Whoa, that makes sense!"
"What so, he killed himself?"
"The painting is kinda scary too.. I don't like it.."
"What if it has all of his evil resentment inside it?"
"That's scary!"
No! [Name] parents supported him. They encourage him to follow his dreams! They weren't opposed to it! Harumasa would know! He would know! They were.. they were..

.
.
The Atelier Tower was finished.
And so is its creator.
.
.
.
Time somehow passes by in a blur. Before Harumasa knew it he had graduated. This is it. He's going to be a part of HSO now. All he needs to do is..
Harumasa froze. His feet glued to the ground as his eyes widened. His classmates were all busy with their families, friends, and loved ones. Of course they are, they just graduated, they're celebrating!
Yet his golden eyes caught something else—or perhaps it's more appropriate to say, someone else.
He stood there. Locking eyes with Harumasa. Then.. he smiles. The same smile Harumasa had grown to like.. to adore..
"[Name]..?"

witch hat atelier spoilers (up to chapter 66)
the thing about Galga and Atwert is like. you're introduced to them like that and you're like "oh that's nice :) gay rights :)" and then That happens to Galga and you're like "wait was Galga being gay just introduced to make it hurt more when he's (symbolically) killed off??? i expected way better from this series :/" and then Atwert comes back and it turns out he's a lot more than just the side character soft boy boyfriend. And Then he figures out how to buck the law and save Galga from being sent away, but it's only by making him his apprentice. and that's so tragic and- and i don't think this is unintentional- actually reflects the reality of same-sex adult adoption, a practice many gay couples were forced to partake in to retain their rights, and a practice still alive in Japan (see "Why I Adopted My Husband"). AND THEN Galga ends up saving Ininia, the one who took his memories in the first place, and bringing her along with the two of them, inadvertly recreating the family unit with his forgotten lover and the source of their misery, with all parties having differing levels of knowledge of what "the truth" is and being unable to disclose it. and then you're like, wait, did Kamome Shirahama just take the token Wholesome Gay Background Couple you see a lot of nowadays, and then introduce tragedy to them, but then also eschew "Bury Your Gays" (symbolically in this case) to keep them together, and then make them a cog in the main story in a way that engages with the overarching themes of the narrative AND touches on real world issues? did Kamome Shirahama just do " what if they were a wholesome found family :)" but in a way that's actually really fascinating and bitterly tragic and ironic? are comics good???????????????
