Years ago...
[On a Capital Skrull Ship over Throneworld]
Skrull Emperor Dorrek VII is hearing from one of his advisors that the Kree-Skrull War is over on account of Rick Jones, a "single human". Outraged, Dorrek demands an explanation as to how their superior fleet had been defeated. The advisor cautiously lays down the factors: explaining that the Earth's population of "genetic atrocities" (mutants) and so-called superheroes posed the biggest threat, and in conjunction with the competition from the Kree, the Skrulls' attempt to conquer Earth with a frontal attack was impossible.
The two are interrupted by the teleportation of the Illuminati, who introduce themselves as Reed Richards of the Fantastic Four, Iron Man of the Avengers, Prince Namor of Atlantis, Doctor Stephen Strange of the mystic arts, Professor Charles Xavier of the "genetic atrocities", and Black Bolt of the Inhumans. Mr. Fantastic quickly declares that they traveled there to inform the Emperor that they will not tolerate another invasion of Earth and warns him against even approaching Earth space. Iron Man and Namor promise the Emperor retribution should he disregard their warnings. Dorrek is offended by their presence and swears that the Earth planet belongs to the Skrulls while promising to wipe out the human race, starting with their families. In acknowledgement, Iron Man asks Black Bolt what he has to say...

The Capital Skrull Ship explodes from the inside out, and the Illuminati are safely teleported aboard the nearby Quinjet by Doctor Strange. Namor rejoices at the ship's destruction, watching with pride from a window as it crashes down into the water below. When the rest of the Illuminati do not share his satisfaction, Namor comments that he'll just enjoy it enough for everyone then. Just then, the Quinjet is fired upon by multiple Skrull ships, despite being cloaked. The assault comes too fast for Doctor Strange or Professor X to aid in their escape, and the Quinjet is blown to pieces. The Illuminati drift in space, helpless.
Skrull scientists look upon their captured subjects. Mr. Fantastic is stretched in captivity to an enormous length and width, and the scientists are curious as to what the upper limits of his extension are. Namor is laid within a heated cell, deprived of nearly all moisture in the air as the scientists mock his existence as a "homo superior". Black Bolt is held in restraints with a beam immobilizing his vocal chords as the scientists comment on the perverse nature of the "Kree-spawn" and the Terrigen Mists. Professor X is held suspended in a containment field while the scientists explore his mutant DNA. Doctor Strange is held upside-down inside a spinning containment field while the scientists are confounded by his mystical powers and have called in priests from the Vovco Islands to look into them. The scientists then move onto study Iron Man's armor, which lies in pieces on a lab table. They comment on its primitive design in comparison to Skrull technology and state that it will go into the Royal Trophy Room, now that it has been dismantled. After discovering the armor kept Tony Stark's heart valves working, they are anxious to see how long he will survive without it.
Tony Stark sits naked alone in the brig. He is greeted by the Avengers, who crash through to rescue him. Stark knows better however, and tells the Skrull imposters that they always underestimate their opponents, asking them how dumb they think he is. The Skrull Quicksilver and Skrull Scarlet Witch insist that the exercise was a waste of time, but the Skrull Captain America and Skrull Thor think otherwise. The Skrull Thor theorizes that Stark doesn't expect his teammates to come and rescue him because no one knows they came there. He assaults Stark, who quickly incapacitates the Skrulls in unarmed combat, noting the training the real Captain America had given him beforehand. He puts on some pants taken from a Skrull and moves on with a Skrull rifle, freeing Charles Xavier from his confinement. Once free, Xavier assaults the Skrull scientists around him psychically until they are begging him to stop. Tony asks him if he's happened to have seen his armor, and Xavier replies that he hasn't while expressing concern for Tony's heart. Stark helps him move down the corridor to rescue the others. Namor exclaims that he would very much like to hit something, and Xavier alerts the two that the entire Skrull armada has been called. They quickly free Doctor Strange, who casts a spell to keep Stark's heart pumping for a little while longer. After recovering Black Bolt, the Illuminati arrive where Reed Richards is being painfully stretched. Namor recovers Richards and they make it into a large Skrull ship for their escape. Tony Stark pilots the Skrull ship out of the hangar, shooting into the atmosphere. As a countless number of Skrull attack ships open fire on their vessel, Black Bolt motions for them to open the back pod-bay. Doctor Strange refuses, stating that they are almost out of the atmosphere. Reed asks Strange if he can cast an illusion spell to aid in their escape, and Xavier helps "sell" it psychically.
As the Skrull armada bears down on the Illuminati's ship, a gigantic psychic illusion of Galactus appears before them. Many Skrulls, in their panic, collide into each other as the Illuminati flies off to safety. As they pass quietly by Saturn, Namor exclaims that they will come for them. Xavier tells him that the Skrulls were coming for them already. Stark replies that Namor is right, but at the very least, they made it clear that if they DO come at Earth, then the fight will be a real fight. Maybe now they'll look for someone else to pick on. The Illuminati pause, and as their ship nears Earth, Tony says "well, at least now they know it'll be a GOOD fight."
Back on Throneworld, Emperor Dorrek sits in his broken throne among the ruins of his chambers. He asks his advisor if they got what they needed from the [Illuminati], and the advisor answers "yes." The Emperor sullenly declares that it was worth it. He orders that the priests of the sciences get to work, exclaiming that no matter how long it takes, he will wait.
After Thanos' mad schemes with the Infinity Gems, Reed Richards comes across one of the gems. He has taken it upon himself to assemble the six gems so that no one else will yield the power. At a secret meeting with the Illuminati, he reveals that he now possesses three of the gems. With each gem, the risks of finding the next one become greater. He convinces the Illuminati that they must track down the rest of the gems to prevent them falling into another's hands.

Professor X, Doctor Strange, and Namor go after the Mind Gem, while Reed, Iron Man, and Black Bolt go after the Reality Gem. After some near casulties, both teams are successful.
With the five gems in the Gauntlet, the Time Gem appears. It has been summoned by the other gems. The others tell Reed to remove the Gauntlet but he hesitates. Then Uatu, the Watcher appears stating his disappointment in Richards. No man is meant to possess that amount of power. Reed then says he tried to will the Gauntlet to cease to exist.

Reed begs Uatu to take the Gauntlet. He says he cannot. Reed then decides that each of them shall take and hide one of the Gems. Uatu does not believe this is the best decision but it has been made.

Professor Xavier recalls the events of the first Secret War and appearance of The Beyonder. He remembers that he had thought about using his psychic powers to put all the heroes and villains to sleep, but had reconsidered out of fear that Beyonder would retaliate if he interfered. He had felt something in the Beyonder’s mind though, something “almost mutant in nature.” He mentally reached out and found himself pulled inside of the Beyonder’s consciousness. Inside, he discovered that the alien was not the cosmic being it pretended to be, but really an Inhuman. Not only that though, he was also a mutant. On the moon outside Attilan, Professor Xavier explained to the other members of The Illuminati (save Iron Man who was away) that the Beyonder was a mutant who had Inhuman that had been exposed to the Terrigen crystals.

Namor asks why Xavier is bringing this up now and Professor says that he’s recently been feeling that The Beyonder is close again so they should “handle” him before he gets to them. Strange asks Black Bolt, king of the Inhumans if he knows who The Beyonder is, but Black Bolt has no idea. Xavier says he knows where Beyonder is but the others don’t know what they’ll do once they get to him. Namor says that they won’t have to do anything, that Beyonder will bow before Black Bolt and beg forgiveness.
The group takes a stolen Skrull ship that Namor says they should have destroyed, and flies to the asteroid belt where Xavier detects The Beyonder. As they get closer, Dr. Strange grows weak, saying that something unnatural is going on. The ship moves up and they see what he’s talking about. The entire island of Manhattan has been duplicated and is floating in the asteroid belt. Reed parks the ship on the Baxter Building and the team gets out to look around. They see people on the streets below but Strange tells them that they’re not real. Reed spots Beyonder and amongst a group of heroes and realizes that Beyonder has created all of this to be his own personal playground. After Reed sees Beyonder, Beyonder turns and sees the Illuminati. He teleports to where they’re standing and is genuinely surprised to see anyone new. He wonders if he created them and made himself forget so it would be a special treat for himself, but once he sees Black Bolt he knows they are real. Beyonder bows before his king but before he can say much, he is attacked by a fake Hulk. The Illuminate remain calm and Beyonder tells them that he forgot he had scheduled that attack. He resumes speaking with Black Bolt and tells his king that he can talk hear because Beyonder can control everything so he’ll do no damage. Everyone else tells him not to and Strange says that Beyonder is messing with the natural order of things. Reed goes on to say that Beyonder’s very existence threatens the universe and that, basically, he is unnatural and doesn’t belong. Beyonder ignores all of this and asks Black Bolt how he’s still alive after so long. Xavier asks him how long he thinks it has been but Beyonder doesn’t reply. Namor tells him to leave the universe and Xavier says that he shouldn’t be interfering with the development of the species. Beyonder replies by saying that they interfere, but Strange says that that’s because it’s their species, not his. Beyonder says he just wants to do good, and that he can make the world however they want.

Suddenly the world changes and Dr. Strange wakes up in a bed with two naked women. Above him, Iron Men, mutants and cars fly through the sky. Beyonder makes it so the Atlanteans are invading the surface world and tells Namor that he can give them everything they want. Strange does a spell and Namor begins to speak the words Black Bolt wants to say. He tells Beyonder that he is not a god, he is not immortal he demands that Beyonder stop what he’s doing and leave the universe immediately. Beyonder seems to comply and everything turns to dust. The Illuminati decide it’s time to go.

As they pile into the ship, they talk about Beyonder. Xavier and Strange no longer detect his presence and say that what happened should not have worked. Beyonder could have destroyed them if he wanted to. Reed questions if Namor still wants to conquer the surface world and he says, “Only sometimes.” Black Bolt is embarrassed that he doesn’t remember The Beyonder from when he lived with other Inhumans and Xavier tells him it’s not his fault. The ship disappears into dark space that becomes the black pupils of Beyonder’s eyes. The Beyonder resumes his activities in his Manhattan playground.
In this issue Dr. Strange starts out in a bit of a daze when Reed interrupts him and asks if everything is okay, he responds saying that Clea left him, but Reed doesn't seem to know who she is even though Strange says they met 32 times. Strange says that she left to go fight demons in the dark dimension she thought that that was better than being married and a protege to Dr Strange.
Then Iron man comes in and is told about Clea, he answers with saying that he's sorry and she was very attractive which ticks off Strange. Then Black Bolt and Charles enter and they start talking about how Charles dated outside the species.
Iron man says that they don't know how lucky you married guys are, he's putting to much energy into finding someone to be with. Charles says that Black Bolt is laughing in his mind saying that Medusa never lets him get a word in. Reed then cuts in saying that Sue is great but when he's not there at the right time she just leaves the mansion. Iron man asks where she goes and Reed says that he knows where she goes with Namor standing behind them. He says that Reed keeps his wife in a cage. He says that they met dated a little and then he gave her powers and she was forced to live in Reeds tower, he then says that she loves and she's not going to leave him, he says that he's tried. He tells Reed that he needs to devout part of everyday to his wife and children.
They start to get annoyed of this conversation when Iron man says that he slept with Madame Masque, the rest don't know who she is and Iron man says that they should move on.

A kree named Noh-Varr (Marvel Boy) has declared war on earth and right now he's imprisoned and there is a major fear of escape and also they think that the imprisonment of Noh-Varr would anger the Kree empire. Iron man says that they should use Charles to change Noh-Varr's mind. Charles says no because eventually he would figure out that something is wrong about his decision and also there is a major molar line that they could never come back from. Namor comes up with a suggestion that they should talk in his language, violence.
Namor appears out of nowhere in Noh's cell and says to stand. Noh says for Namor to put some pants on, Namor then beats Noh's head into the ground. Namor says that when he declared war on Earth he declared war on the atlanteans. Namor then continues to beat him up until Noh gets up in Attilan which he seemed to figure out that it's one of Charles's illusions. Charles admits to this but tells Noh that the Kree had a vision for earth and they wanted earth to be protected so they could reach those visions. Then Black Bolt talks and says that when the Inhumans are of Kree descent and when you declare war on earth you declare war on himself. Then it's back to his cell where Namor tells him that he's an immature brat. Namor continues to beat up Noh which ends in another illusion but this time it's with Reed who explains to Noh-Varr about Captain Marvel who wanted to protect earth trying to tell him that this is who he could be, a hero to the earthlings.

Then it's Iron man's turn who says that earth will evolve into something great you just need to give it a chance to evolve. They tell him that he can either be the next captain Marvel or he could live the rest of his life in jail. They tell him to earn his way out to freedom and that's when they leave him. It skips to Reed at home sitting next to his sleeping son Franklin Richards when Sue enters and Reed asks if tomorrow she would like to go on a date and a family picnic. Then it cuts to Iron man and Strange at their homes looking very depressed out of something said today.
The issue ends with Noh-Varr in his cell saying Captain Marvel.
While discussing what the death of the Skrull-Elektra means for the Marvel Universe Black Bolt revealed himself to the Illuminati as a Skrull.

During his battle with the rest of the Illuminati a Skrull dressed as Thor and a Skrull dressed as Colossus (or is it Nightcrawler?) come to aid Skrull-Black Bolt. Iron Man set off an explosion to destroy the Skrulls. After the battle the Illuminati continue their discussion about the Skrulls only to realize that they cannot even trust each other.

REVIEW
It is clear, when you read this story knowing what happened after, that all the clues where there all along. At least in these issues. But I can imagine waiting a full year for the big reveal could feel a bit of a cheat. But it is there, the story around the Skrulls has been there all along, with some detours in the middle I assume will pay up during Secret Invasion (like Marvel Boy and the infinity gems). I know most of this stuff actually plays an important part in the next Secret Wars.
The quality of the chapters suffers a bit as the story progresses. The first two episodes are awesome. The Beyonder and Marvel Boy stories are a just there to plant seeds, but they do not really represent episodes (especially the Marvel Boy one). The last episode feels very short and reads more connected to the ongoing plots of the Marvel Universe. But as I said, it was always connected to that.
Jim Cheung does an amazing job with super-heroes and expressions (sometimes the faces look a bit too similar, but he compensates with characterization).
Overall it was a very exciting read, it really feels like the movie (at least the first two episodes, plus the big surprise in episode five, even though I saw it coming).
I give this story a score of 8.

365 Marvel Villain paper cut-outs - one villain, every day, all year.
March 10th - Queen Vernake
Vernake had been a member of an aristocratic house of Tyeranx 7 province of The Skrull Empire.  She was a zealot who dedicated herself to ancient scriptures, gaining herself a large group of extremist followers.  Seeing her as a potential threat, Emperor Dorrek VII exiles Vernake and her followers.  Verne returned following Dorrek’s death and the destruction of the Skrull Throne World by Galactus.  She assumed leadership over the empire and began an intricate plot to invade and take over The Earth so that it might become the new capitol of Skrull dominance.  Utilizing technology that could produce multiple Super Skrulls possessing the powers of the heroes of Earth, the invasion entailed the gradual replacement of key heroes by Super Skrull imposters.  Verne herself participated in this, assuming the guise of Spider-Woman and infiltrating the ranks of The Avengers.  This secret invasion was almost successful yet the heroes of earth ultimately were able to fend off the Skrulls.  Vernake perished in the final battle, killed by Norman Osbourn.  Following her death, what was left of the empire fled earth and chose Kl’yrt, the original Super Skrull, as their new leader.  Verne first appeared in New Avengers #40.

Shakeups on Skrullos!
We’re barely halfway through the week and the newest super-gossip is roaring across Earth- Super-Skrull is back! Witnesses saw him landing at JFK on a flight from South Dakota and getting into a cab, brazenly wearing his natural form. Meanwhile, Skrull sources have LEAKED that there’s going to be big imperial moves on the way, or so the gossip mill would have you believe! Naturally, given the Skrulls’ track record as enemies of Earth, worries are totally warranted- but where is it leading? Although nobody seems to know any details, none of our sources have denied that the Skrull empire, which Super-Skrull has been leading as a regent since Emperor Dorrek VII’s death, plans to take on Earth’s defenders once again. While all experts have declined to comment, speculation is swirling that connects Kl’rt’s appearance to hybrid estranged crown prince Hulkling’s recent marriage. Is Teddy safe? Secret Invasion: Who is Veranke?

When Game of Thrones star Emilia Clarke joined the cast of the upcoming MCU Disney+ series Secret Invasion, fans immediately asked, “Who is she playing?” And when the rumor mill suggested that she would play Veranke, many fans had a follow-up question: “Who is Veranke?” Over the years, the MCU has not been afraid to dig deep into the comics to find obscure and exciting characters. While you may not know Veranke’s name, you’ll soon see why she’d potentially be a great MCU villain and a fitting role for Clarke.
In short, Veranke is the queen of the Skrull Empire who served as the primary villain of the 2008 crossover Secret Invasion. For fans of the MCU, Skrulls are a relatively recent and largely sympathetic alien race. They first showed up in Captain Marvel, and while they initially clashed with Brie Larson’s Vers and the other members of Kree special forces, Talos (Ben Mendelsohn) and his fellow Skrulls soon revealed themselves to be refugees, seeking shelter from the imperialist Kree. The Kree of the comics may be as militant as their MCU counterparts (governed by a giant green head in a jar instead of Annette Benning), but Marvel Comics have rarely used the Skrulls as anything but bad guys.
Since their debut in 1961’s Fantastic Four #2, the Skrulls have been Marvel’s first and most important evil alien race. Initially, shapeshifters who troubled Marvel heroes, the Skrull soon were revealed to be a military force, rallying behind warriors such as Kl’rt the Super-Skrull, who had all the powers of the Fantastic Four. Although later stories would show the Kree’s part in transforming the Skrulls from peaceful explorers to conquers in their own right, most stories position the Skrulls as bad guys.
Varenke came to power after her religious zeal got her banished to a prison planet by Emperor Dorrek VII. After Dorrek VII died in Galactus’s destruction of the Skrull throneworld, Varenke’s popularity grew, allowing her to establish a theocracy. But that’s not how readers first met Veranke. Upon its initial release in 2004, no one reading New Avengers #1 would have recognized Veranke, or any other Skrull, because she took the form of Jessica Drew aka Spider-Woman.

Over the next several years, writer Brian Michael Bendis and collaborators stretched out a mystery, first indicating that the Avengers had a traitor in their midst and then revealing it to be Spider-Woman. As Spider-Woman, Veranke takes advantage of major events such as the House of M, in which Scarlet Witch recreates reality, and the Civil War between superheroes to manipulate Earth’s defenders. As they fight amongst themselves, the heroes do not realize that their friends have been replaced by Skrull impersonators under Veranke’s control.
Veranke’s plan comes to fruition in the 2008 company-wide crossover Secret Invasion. The story not only reveals that Skrulls have been active on Earth for years, despite the efforts of Marvel’s genius brain-trust the Illuminati, but also that readers have been following adventures of many heroes who are in fact Skrulls. Although the heroes repel the Invasion, the world’s faith in superheroes comes to an all-time low. When Norman Osborne kills Veranke during a public battle, he’s elevated to a position of power, leading to the Dark Reign storyline.
Why do fans hope that Clarke will play Veranke in the upcoming series? More than the fact that Veranke needs to appear in any adaptation of Secret Invasion, Clarke is well-suited to portraying the Skrull empress. In Game of Thrones, Clarke played Daenerys Targaryen as a woman with a near-fanatical faith in her own legend. Rising to power as Khaleesi, the Mother of Dragons, she gained mythic strength as she marched her way to the Iron Throne of Westeros, planning to take what she saw as hers by right. A religious zealot who believes that prophecies demand the Skrulls take a blue planet, Veranke follows a similar path, conquering Earth with a mix of self-righteousness and desperation. If Clarke won’t be playing the character, she’ll certainly cast a long shadow over whoever takes the part.

Prime is really a thirteen-year-old boy named Kevin Green with the power to transform into a super-powered adult. He debuted in Prime #1 (June 11, 1993) under Malibu Comics' Ultraverse imprint. Kevin retains the thoughts, memories and consciousness of his thirteen-year-old self as Prime. Kevin transforms into Prime by projecting an organic 'liquid flesh' material from his torso. The liquid flesh then shapes itself into a tall man with exceptionally large and defined muscular development. Prime can revert to his teenage form by destabilizing the outer body into a mess of protein goo, either consciously or when his Prime-body's energy reserves run out. When this happens, Kevin must pull himself out of the body's remains or risk suffocating from lack of oxygen. This is a chief source of conflict for the character as he is frequently placed in adult situations and circumstances he may not be mature enough to deal with. As Prime, Kevin possesses tremendous strength with unknown limits and once lifted an entire outdoor gym with relative ease. His resistance to physical injury is also exceptionally high, having survived a close proximity explosion of several nuclear warheads. Prime can also fly at Mach-level of velocity.

The Super-Skrull is from the Skrull world of Tarnax IV, which has been destroyed by Galactus. Skrull emperor Dorrek VII devised a way to strike back against the Fantastic Four, who thwarted the Empire's invasion of Earth. Dorrek chose the warrior Kl'rt, who was given the combined abilities of the Fantastic Four. Kl'rt was stronger than the Thing; had superior flight and greater pyrokinetic ability than the Human Torch; had better control of invisibility and telekinesis than the Invisible Woman, and could stretch further than Mr. Fantastic. The Super-Skrull retained his shape-shifting and hypnotic abilities, and was sent to Earth to defeat the Fantastic Four and pave the way for a Skrull Empire invasion. During their first encounter in Fantastic Four #18 (June 11, 1963), the Super-Skrull keeps the Fantastic Four at bay and forces them to run away. Mr. Fantastic senses that Kl'rt's powers are augmented by an energy beam from the Skrull home world. Blocking the beam with a device placed on him by the Invisible Girl deprives Kl'rt of his new powers. Defeated, he is imprisoned in a crater by the Human Torch when he pursues the Invisible Girl.

An early concept design for Magenta by George Pérez appeared in DC Sampler #2 (June 11, 1984), with the character's initial name being Polara. Frankie Kane was a one time girlfriend of Wally West, who gained magnetic powers which killed her family. Not knowing her purpose in life, she became a villain and first joined the Cicada cult and the New Rogues before reforming. Magenta can generate and control magnetic fields, which she can use to move, lift, and manipulate ferrous metals. She can focus her powers into blasts of concussive magnetic force that can shatter steel, or fire electromagnetic pulses to disrupt electronic systems. She can concentrate her magnetic powers into a protective shield that repels metals and most physical assaults. By surrounding herself with an aura of magnetism that has an equal polarity to the Earth's own geomagnetic field, she can cause the Earth to repel her upward, and thereby fly by magnetic levitation.

Where’s the beef II: Where’s the shapeshifting cows?

I don’t know if Marvel does. At least the part about them being stuck as cows. They do remember the Skrulls as existing. Because they’re back this week.

The emperor* announces that he has emptied his planet’s (or maybe the entire empire’s?) treasury and worked his subjects like slaves for the past year to develop “the mightiest warrior in the known universe” called “the Super-Skrull”. 
[Science Aside #1: The distance to the Andromeda Galaxy is not “countless light years” away. It’s approximately 2.5 million lightyears from the Milky Way. We’ve been able to calculate the distance to extragalactic objects for over a century, now, thanks to the work of human computer** Henrietta Swan Leavitt.

Leavitt was a part of an all-female computing team at the Harvard College Observatory, which included other badass astronomers like Annie Jump Cannon (gave us the modern stellar classification system) and Williamina Fleming (ran the joint, discovered white dwarfs). She studied a type of star (called “Cepheid variable stars”) that periodically pulses - changing in physical size and temperature - causing a fluctuation in brightness. Leavitt discovered the relationship between how frequently a Cepheid variable star pulsed and its brightness (the less frequent the pulses, the brighter the star is on average). 
Because we already knew the relationship between distance and brightness,*** we could now measure the period and apparent brightness of a variable star with unknown distance, compare it to variable stars with known distances (The stars Leavitt looked at were in the Magellanic Clouds - two dwarf galaxies right next door to ours) and simply scale it out.**** 
In 1923, Edwin Hubble used Leavitt’s Law (first published 1908) after her death (1921) to measure the distance to Cepheids in Andromeda, and calculated a distance of 275,000 parsecs (~900,000 lightyears). Better equipment has since adjusted that value to 770,000 parsecs, plus or minus 40,000. I don’t know what the accepted value was in 1963, but it wasn’t “countless”. (A paper from 1958 estimates a distance of about 832,000 pc, which is greater than the current value, but closer than Hubble’s.)
Calculating distances to far away objects is always going to have some level of uncertainty, Cepheid distances included. That’s why astronomers have lots of different methods to calculate different levels of distance - it’s called the “Cosmic Distance Ladder”, and includes measuring things like supernovae, x-ray bursts, and the Doppler Effect due to the expansion of the universe.]
[English side note: How can you have a fifth section of the galaxy if you’ve only divided it up into four (i.e. “quadrant”)? Easy - you just say “screw it” and call any number of divisions quadrants. Like Portland.]
Super-Skrull has all of the powers of the Fantastic Four, but amplified. He stretches further than Reed, also breaking the sound barrier at the speed with which he does so (The dude stretches more than 200 miles in “exactly 30 seconds” during his demo, which is over 24,000 mph - this is obviously never addressed in-comic). He flies faster than Johnny and can stay on fire longer, and can throw “anti-matter fire-balls” (Scientifically impossible...but he never actually does it when fighting them). He can lift over “one hundred tons” compared to the Thing’s five. And he can turn invisible...exactly like Sue does,***** but he’s randomly got extra hypnotism powers, too.
Super-Skrull arrives in Times Square through an unspecified means of travel (i.e. how did his ship traverse the 2.5 million lightyears in effectively no time at all?) and comes with his own flag to thrust into the pavement and claim the Earth.`*

[Science Side Note #2: Air is 99% Nitrogen, Oxygen, and Argon gas (plus water vapor), none of which has anything to do with carbon. However, there are tiny amounts of carbon-containing gases, like carbon dioxide and methane - just not enough to make those huge globs of solid carbon we see in the panel above. Theoretically, if our atmosphere had a higher concentration of gases containing carbon (like on Venus), and Super-Skrull’s blasts of heat contained enough energy to break the molecules apart to isolate the carbon atoms, randomly generating a cloud of graphite dust wouldn’t be entirely impossible. (Also, New York’s gotta have smog and dust and other particulates containing carbon that he could break down, too. But if there isn’t enough around Johnny to already impair vision, there’s not enough carbon to get the desired effect in the area, either.)]
Super-Skrull beats Reed, Johnny and Ben (Sue is, per usual, a bystander) and the Fantastic 4 retreat to their HQ. Reed discovers a beam of “ultra-sonic power rays” coming from “the fifth quadrant” that’s making Super-Skrull so much more powerful than them.

Physicist though he is, Reed Richards is not curious about how the beam is able to traverse such a distance without spreading out so far it loses all its intensity.`** Such an effect is really obvious with flashlights - a beam spreads out the further it gets away from its source. For lasers, it’s much less obvious, but still applicable. The light rays emitted from a laser come out parallel to one another (i.e. they’re “collimated”), instead of oriented in a bunch of different directions like with a lightbulb, which is why you only get a dot on the wall and not a large disk. But it’s physically impossible for a beam of light to be perfectly collimated due to diffraction (which I talked about in a different capacity here). If you pointed a high-quality laser at the Moon, the dot you’re used to seeing would spread out to be about 400 km (250 mi) wide by the time it hits the surface. And because it’s so spread out, the amount of energy hitting a certain area would drop to about 1/1,600,000,000,000,000th what it would be if you were standing in right in front of it.
Reminder: The Moon is over 60,000,000,000,000 times closer to Earth than Andromeda is. 
Light from Andromeda does make it all the way to Earth - that’s how we know it’s there, after all - so I’m not saying it’s impossible to shoot a beam 2.5 million light years and have none of it arrive. Some of it definitely will - but can it possibly be enough? Beam divergence does depend on the wavelength of light (shorter wavelength, less spread) and the width of the beam (wider beam, less spread). So theoretically, the Skrulls could have built a super powerful planet-sized laser shooting out gamma rays that would deliver enough of its energy to Super-Skrull on Earth (How said beam actually gives him powers, none of us can say).
But it’s all rendered moot when we remember Reed said the rays were “ultra-sonic”, meaning sound. Specifically, sound with a frequency so high humans can’t hear it. 
And sound can’t travel through space.
Reed Richards is a terrible physicist.
Reed builds a jamming device of some sort, lures Super-Skrull to an uninhabited rock in the middle of the ocean, and they all fight round 2. Super-Skrull hypnotizes all the boys, but Sue manages to sneak up on him and attach the gizmo. He loses essentially all of his powers and falls into a small but deep crater.
The Human torch seals him up inside with “an airtight dome” and does not seem to understand that this will likely kill the alien, because he announces when Super-Skrull gets out of there he’ll be too old to cause trouble.

Apparently Super-Skrull doesn’t need to breathe. Or eat. Or drink. Or photosynthesize. And Johnny knows this.
Why didn’t Reed just hypnotize him and get him to turn himself into a cow?
* Apparently he’s Emperor Dorrek VII, but we don’t actually know that from this comic. He’s only ever referred to as “Majesty”, and we only know to call him an emperor because Super-Skrull announces Earth is claimed in the name of the “Imperial Skrull Empire” when he pulls out the flag.
** As in, “one who computes”. The earliest written example of the word computer is from 1613, and wasn’t regularly applied to devices until the turn of the 20th century.
*** Brightness follows what we call an “inverse square law”. Take two objects with the same brightness; place one 1m and the other 3m away from you. The further light source will appear 9 times dimmer.
**** The period tells us how bright it should be, so we compare the difference in these two brightness values to get the distance. You could use this equation:
(apparent brightness) - (brightness at 1 pc) = 5*log(distance in pc) - 5
You’d get the “brightness at 1pc” based on the measured period and Leavitt’s law, but we’re not going to do any math this post. Especially since the brightnesses need to be “magnitude” values and I haven’t talked about them at all.
***** Remember, Sue’s powers at this point don’t include forcefields. 
`* Anybody who immediately thought of the Eddie Izzard bit, please raise your hand.

`** Neither does he ask about how these aliens or the beam are able to get from Andromeda to Earth in ‘real time’, even though by 1963 we knew that the speed of light in a vacuum was the ultimate speed limit of the universe. You’d think Reed would want to know all he could about physics-violating space travel. Then again, he doesn’t know they’re extragalactic aliens. But still...no interest in FTL tech?
