The Complete Sonic Encyclopedia was a book released in 2012 compiling lore information about the Archie Sonic the Hedgehog comics, which at the time had not yet been rebooted. This book contains information about the events of games that were not fully adapted into the Archie comics, including this page on Maginaryworld. This page confirmed that the entire events of Sonic Shuffle happened in some way in the pre-reboot Archie comics, though almost entirely offscreen. (Sonic Shuffle shares this distinction with Sonic '06, as the book also contains a page on Mephiles, Iblis and Solaris, who did not make major appearances in the comics.)
While Lumina's artwork is reused from the game, Void gets a unique drawing here that does not appear to have been used anywhere else.
Additionally, this page refers to the Perfect Precioustone as the "Master Precioustone". This is possibly due to the fact that the Perfect Precioustone is only referred to as such in the manual for Sonic Shuffle, and is only called the Precioustone in-game. It may have been assumed that the Perfect Precioustone simply had no unique name in the game canon, so one was given in the same pattern as the Master Emerald.

Despite having a very similar premise, and being released on my birthday, the 2023 Apple Arcade game Sonic Dream Team contains no references to Sonic Shuffle.

The arguable exception is that Sonic Dream Team does contain a liquid called "Magination", which is similarly named to Maginaryworld, the setting of Sonic Shuffle. However, this could easily be coincidental, as a liquid is a fairly different thing from a location. Magination is only referenced by name in Dream Team in a single cutscene. The lack of concrete references in general seems especially odd, given Dream Team was partially written by Ian Flynn, who is known for including continuity nods in Sonic media he writes for.
In general, Dream Team seems to be in an odd place where it contains several elements that are just barely on the verge of outright contradicting Sonic Shuffle, or at least being redundant with it. Ariem's role as the guardian of a dream world and an artifact related to that dream world is almost the same as how Illumina is described in Shuffle. Unlike Illumina though, instead of being a goddess, Ariem is said to have unspecified "creators" who commanded her to guard the Reverie, a device which is described as having the ability to make dreams into reality and creates a world comprised of Dreamscapes. (As opposed to the Perfect Precioustone, which is described as having the ability to make dreams come true and which created Maginaryworld, a world comprised of people's dreams.)
As far as I'm aware, there has been no clarification since Dream Team's release on what anything that appears in it means for Sonic Shuffle, at best leading to the confusing situation of there being 2 slightly different dream worlds created from 2 unrelated dream-based artifacts in the Sonic canon, and at worst possibly indicating that the events of Shuffle may no longer be considered canon after Dream Team's release, with the new lore elements introduced in Dream Team possibly being intended to replace that of Shuffle's.
They did all this because they hate me.

"Blizzard of Coast" from Sonic Shuffle. This song plays as the background music for the Emerald Coast board.
The name of this track may have possibly been a play on "Wizards of the Coast", the publisher of the Magic the Gathering card game, along with other card and board games. This would make sense with the fact that Sonic Shuffle's mechanics also involve cards. However, this is speculative and not confirmed.

This would be kind of strange.
The November 22 2024 "Sonic Twitter and TikTok Takeover" done to promote Sonic x Shadow Generations briefly mentions Sonic Shuffle, oddly describing it in a way that indicates it is a game that "exists in-universe"* and would theoretically be possible for a Sonic character to play. This could be interpreted as indicating that Sonic Shuffle is not considered canon, at least by whoever is most directly responsible for Sonic saying this (unsure if it's improv or pre-written), or alternatively that there's some kind of Nickelodeon sitcom extended universe type issue happening where Sonic Shuffle is both a series of real events and an in-universe video game. I'm not going to entertain the implications of this.

Issue #92 of the Archie Sonic the Hedgehog comics contained a brief story, written by Ken Penders, made to tie-in with the release of Sonic Shuffle. (Though the issue was actually released several months after Shuffle came out.)

In this comic, 2 panels are inexplicably dedicated to Lumina giving Sonic a bracelet. This bracelet has no explained purpose, and no equivalent item exists in the Sonic Shuffle game. This bracelet never appeared again in the comics, as the Sonic Shuffle tie-in lasted all of 8 pages, being simply a brief introduction of the game's premise in order to promote it.
The official Archie Sonic encyclopedia (not to be confused with the Encyclo-speed-ia) would later confirm that the entire events of Sonic Shuffle did occur, offscreen, in the pre-reboot canon. The bracelet remained unexplained.

Illumina bears a distinct resemblance to statues that appear in the Dusty Desert stage of Sonic the Hedgehog (2006), having a similar hood as well as similar sleeves. The hoods worn by these statues in turn resemble the head of Solaris from the same game.
The significance of this, if any was intended, is unknown, though Illumina and Solaris do share a similarity in their storylines, with both being gods that have been split into two entities.
Notably, Sonic Shuffle and Sonic '06 share the same anniversary of November 14th, being released in the US exactly 6 years apart. Happy 24th and 18th anniversary!
