Benjen frowned. So even Winterfell’s maester reported to Tyrion Lannister now. It was a dire thing indeed when a castle’s own maester carried messages first to a guest rather than its lord. “Oh?” Catelyn's brows furrowed. “I hope nothing is amiss.” “Nothing that need concern us overmuch. It seems young Aemon Waters has run off from King’s Landing. There’s reason to suspect he might head north. My father asks that we keep an eye out for any youth traveling alone.” He glanced toward Eddard. “I’ve taken the liberty of asking Luwin to inform Winterfell’s bannermen. I wouldn’t want to burden Lord Stark with such matters before a journey.” Eddard nodded, seemingly grateful, not realizing the slight for what it was. He does not believe you capable, Benjen wanted to scream at the youth. Can you not see how he undermines you at every turn?

A Ned POV from some future chapter of The Summer Rhaegar Targaryen died

In this memory, Rhaegar moved too quickly again. A thrust that should have been impossible from a man who had just taken a blow that could fell an aurochs. A thrust that went through steel and leather and mail and flesh and bone. Robert’s eyes had widened, not in pain but in shock, in bewilderment. He had looked down at the wet steel protruding from his chest, then back at Ned, opening his mouth all the while. No words had come, only a thin trickle of blood that seemed black against his skin.

Another snippet of The Summer Rhaegar Targaryen died

Rhaegar had come to her before riding for the Trident, that had been the worst of it. He had been standing in the doorway of these very chambers with sorrow etched on his beautiful face, asking for her forgiveness. "I have been less than the husband you deserved," he had said. "Less than the father our children needed. I ask your forgiveness, Elia. If I die, let me die knowing you forgive me." She had not given him what he asked. Had thought, in her pride, that she would have time to forgive him later, when the wound was not so new, when she could speak the words without choking on them. "Go with the gods, Rhaegar," she had said instead. And then he was gone, truly gone, his soul departed to whatever awaited Targaryen princes in the beyond. He had died thinking she had not forgiven him. But she had. She had forgiven him somewhere between the third and fourth cup of wine on the night he left. Had forgiven him because love was a weed that grew in the unlikeliest places, that survived even when you tried to poison it with pride and anger and righteous hurt.

He had returned from his latest voyage just three days past, holds full of plunder and strange treasures from the east. Quellon had welcomed him with tonight's very feast, though their father’s eyes had remained cold. Even Lord Quellon Greyjoy feared his third-born son, though he would cut out his tongue before admitting it. Three-and-ten and still afraid of shadows. His brothers would mock him if they knew.

the gender theme is very present in ASOIAF, especially comments on the oppression of women in a patriarchal society and the constricting gender roles present in the world GRRM crafted. many characters embody this commentary, especially ones like sam tarly and brienne (you should read this essay if you haven't already, it's inspired many of the points i'll talk about ahead). i'm making a case that this is also done subtly with rhaegar targaryen, which lends very easily to a genderqueer, specifically transfeminine, reading of the character.

of course we have to piece things other characters tell us secondhand about rhaegar together, and even these accounts are not entirely trustworthy for he was a very private person. people didn't know him, not even his closest friends.

rhaegar excelled in swordplay, but it's known this wasn't his true joy; this was the expectation the world had thrust upon him as the heir to the throne and the standard he tries to uphold since he read something in a book as a child, allegedly a prophecy. he actually loved his harp over his lance, a trait regarded in universe as feminine.

this not only paints rhaegar in a gender non-conforming light, but it shows how he puts the will of the prophecy above his own, becoming something he's not, a warrior, to fit the archetype. to be the prince of the prophecy means you must be a man:

this changes for a while after rhaegar meets lyanna stark, a lady who allegedly disguised herself as a knight, bent on escaping the expectations society has of her. all of this could be a post by itself, but to me it's clear why rhaegar would get so fixated on her of all people.

at last, a small detail: the closest you could ever get to understanding rhaegar is by his songs. it's said even when he's singing of, say, a dead family member who ran away for love dancing with her ghosts in a hall of kings, it sounds like he's singing about himself, but with female pronouns. which could mean nothing.
