Now when I watch this scene and see Rio muttering "Not yet" without saying it, the only thing I can think of is how that Not Yet is meant for herself.

She can't let Agatha kiss her, "not yet" when she didn't forgive her. Not yet when she didn't want her. Not yet when she's pretending another woman's son is their son. Not yet when she knows at some point she has to take his soul too because he's an abomination and Agatha looks and begs for him like she did with Nicky. Not yet not because she didn't want to, but it was because it wasn't real.

If I could choose a director/writer for an hypothetical Agathario prequel it would be, hands down, Mike Flanagan. Idc. Grab my soul, smash it against the floor and step on it while you shower with my tears. It would be awesome to have this man portraying all that grief, love, pain and guilt through lesbian witches on my tv.
