this whole blog is just probably gonna be for me ranting or sharing cool shit that I do in the lab!

today I did a plate assay to get a quick (3 point) anisotropy based binding curve for Pol alpha on fluorescein labeled template/primer DNA. a couple months ago we did a whole bunch of these with different conditions and they were working great, but now that we're back to doing them, they aren't working anymore. I just did a quick 3 point one today (0nM, 6nM, 150nM Pol alpha) to test and see if we're getting the same mP values we were getting before, and we are not. I think something is up with our plate reader cause the values were like 10x less than they should be at our previously discovered binding saturation (which started around 150nM pol). big sad for today in that regard.
Another thing I did today was restreak a yeast clone I've been growing. I transformed it a little bit ago, screened a couple colonies, and now I'm restreaking a few of the clones positive for my DNA. The DNA in question is a linearized plasmid integration, which I integrated in the middle of the yeast Trp1 operon. The DNA also has N-Terminally STREP-tagged Sen1 flanked by a Gal promoter so we can overexpress it. I tried linearizing my plasmid with 2 different restriction enzymes in the Trp1 operon this time (being SnaB1 and BSU361), because the last time we did this linearization, some weird stuff happened. our lab's yeast strain acts weird with Trp1 integrations if you linearize with BSU361, and we had done this before. The resulting protein was inactive and during the prep we could see a whole bunch of strange truncated product. We think relinearizing and reintegrating might help that.
Anyway, I'm confirming stable integration of Trp1 by streaking onto YPD (regular yeast food) plates, and then back onto -W (no tryptophan) selection plates. Our yeast can't grow on -w without Trp integration, so growing them on that plate confirms they have what I'm looking for. Additionally once I'm done restreaking I'll do another heat-pop PCR screen to check for Gal1-Sen1. if the PCR is able to amplify that region, it confirms that the plasmid got integrated into the yeast.
I'm doing a whole bunch of other stuff right now but I think im gonna provide background for that when it actually comes up. ill share some pics too! here's the first restreak of that clone onto YPD. I took a colony from each of these guys and streaked them onto -w earlier today.

Also, here's that colony screen i was talking about. most of the clones had the integration, seeing as there are bands of a size that I expected in each one (except 5s its dumb)

Trp protiens are ion channel transmembrane receptors that handle heat and spicy things also stimulate this receptor. TrpV1 is stimulated by capsacin. genes TRP1-TRP4 are different kinds of heat and warmth sensory receptors!
do squids have a TRPA1 receptor?
i know its a weird question but i cant find the answer anywhere
I don't even know what a TRPA1 receptor is, but you can download the protein sequence for one in the closest animal you can find and do a blast on one of the cephalopod genomes and see what comes up? Nothing comes up in google scholar for it.

Antibodies as biomarker candidates for response and survival to checkpoint inhibitors in melanoma patients
Abstract
Background
Long-term survival of stage IV melanoma patients has improved significantly with the development of immune checkpoint inhibitors (CIs). Reliable biomarkers to predict response and clinical outcome are needed.
Methods
We investigated the role of melanoma-associated antibodies as predictive markers for CI therapy in two independent cohorts. In cohort 1, a prospective study, we measured specific antibodies before treatment, after one week and after six to nine weeks of treatment. Cohort 2 consisted of serum samples prior to CI therapy initiation. ELISA assays were performed to quantify specific IgG directed against melanocyte differentiation antigens tyrosinase-related proteins 1 and 2 (TRP1/TYRP1 and TRP2/TYRP2), glycoprotein 100 (gp100), MelanA/MART1, and the cancer-testis antigen NY-ESO-1. Response was defined as either complete or partial remission on CT scan according to RECIST 1.1.
Results
In cohort 1, baseline levels of these antibodies were higher in the responder group, although statistical significance was only reached for NY-ESO-1 (p = 0.007). In cohort 2, significantly higher antibody baseline levels for MelanA/MART1 (p = 0.003) and gp100 (p = 0.029) were found. After pooling the results from both cohorts, higher levels of MelanA/MART1 (p = 0.013), TRP1/TYRP1 (p = 0.048), TRP2/TYRP2 (p = 0.047) and NY-ESO-1 (p = 0.005) specific antibodies at baseline were independently associated with response.
Conclusions
Melanoma-associated antibodies may be candidate biomarkers for response and survival in metastatic melanoma patients being treated with CIs. These markers may be used to complement patient assessment, in combination with PD-L1 status, tumor-infiltrating lymphocytes and tumor mutational burden, with the aim to predict outcome of CI treatment in patients with metastatic melanoma.

STAGE 4.1: Reflection and evaluation
Write a short description of your project goals, and its concept, design production and outcomes.
This project was to allow me to generate a self-conducted design task. Beginning with listing out anything I “love” and “dislike” helped draw out themes and inspiration. This project allowed me to gear my interests and preferences in with my passion for creating and designing. I focused my project on my likes: bubble tea, flat design/illustration, asian food and social media. These concepts progressed towards creating a bubble tea-related mobile app for Australian users. I explored why I wanted to focus on the rising-in-popularity beverage and mentioned inspirations for the app within the same category: Zomato, Liven, Ubereats, etc. 
Though I’m not fully capable of creating a full fledged, functioning app, I was able to create a prototype with the bare necessities and key functions. In order to create the prototype, I utilised Adobe XD and used the UI Face plugin and Icons 4 Design plugin on the application, and generated a map via https://snazzymaps.com/editor and barcode/code via https://barcode.tec-it.com/en/Code128?data=COCO-128-6WO-TRP1.
The app’s functions include: navigating and help the user discover bubble tea stores in an area and/or around their location, recommend drinks and stores by the app and other users, organise and collect the user’s favourite stores for easy access, a function to locate all stores easily with a map and pinned locations, and a profile to view recent activity and promote a social network.
Describe each element and component that you created and its meaning/purpose.
START UP SCREENS:
Welcome screen w: Login and Register options: To start up the user’s app experience with an account.
Login screen: Presented with the typical features on a login screen: username, password, remember login detail option, alternate login options, option to register and submit button, etc.
Register screen: Presented with the typical features on a register screen: username, email, password and alternate register options, submit button etc.
MAIN FUNCTIONS:
Main Menu / Home: Directory list of bubble tea stores in location selected (Prototype shows ‘Bourke St’ as the example) with 8 stores listed with the following: Store name, store address, overall user rating and distance away from user. Additionally, search filters: Nearest to me, rating: 4.5+ and open now. In the top right corner also promotes a “pick of the day” pop-up voucher for a store’s drink, and gives option to claim. Example shows Coco’s milk tea drink with minimal details, distance and order/proceed option.
Claim voucher screen: Once ‘Order’ button is pressed, the user is directed to the “Claim voucher” window, featuring: store information, address, rating and distance. Also, offered drink details with original and new price, unique generated barcode/code and instructions for use and ‘close’ and ‘go back’ buttons.
Favourite stores: User-organised favourite stores, location and option to change location and search/organise filters: nearest to me, rating: 4.5+ and open now.
Map feature: locates nearby stores or stores in specific area. Option to find specific drink and store, etc are available with search bar. Pinned location of user and stores shown.
Profile page: Welcome dialogue with user’s username, options: edit profile, view amount of followers and online/offline status. Below the profile introduction includes the user’s activity: a review, order history, following activity and another review and order history for variation.
