Technically, Ethan and Cordie are still part of Team Aqua and Team Magma, respectively. It's just that after the weather crisis both organizations were reformed and now act as important forces in the Hoenn region for wildlife preservation and humanitarianism, respectively.

Ethan maintains a lot of contact with his friends in Team Aqua, and his clinic is part of a collaboration between the reformed Aqua and the Weather Institute. While he's happy to have the opportunity to make the world a better place without having to do anything illegal, he does think that the organization's losing its sense of identity now that it's being so micromanaged by so many different institutions and sort of misses their old ways.

Cordie ended up relatively distant from the center of activity in the reformed Team Magma, but he does still participate in donation campaigns and volunteer work. At the end of the day, it's an organization with a lot of emphasis on scientific progress, so now that they don't have as much need for hired muscle there's not a lot for him to do, but their cause of helping the common people is something that he genuinely appreciates.
