Como con Ratchet & Clank Going Commando, el combate espacial está presente. Sin embargo, esta vez el jugador controla a Giant Clank, en lugar de una nave. También las arenas de batalla, pero esta vez, el jugador controla a Clank en una variedad de vehículos. Clank regresa como personaje jugable, y puede controlar a Gadgebots, robots más pequeños que pueden ejecutar ciertas tareas por él, aunque esto solo ocurre en una sección del juego. Pero el jugador puede jugar con éstos en los Retos de Clank. Mientras están de vacaciones en Pokitaru, Ratchet y Clank conocen a una niña llamada Luna, quien escribe un reporte sobre los héroes. Justo después de conocerla, es secuestrada por robots misteriosos. Clank encuentra un misterioso artefacto de una raza antigua, los Technomites. Aunque Ratchet es escéptico respecto a su existencia, Clank cree que existen. Ratchet y Clank se lanzan a salvar a Luna, y en el proceso encuentran al Captain Qwark, quien intenta encontrar a sus padres biológicos.
