Ok so now, I do wonder and I've looked it up, and they use an organ called the "cloaca" (it has an opening above the tail - side note: they also this same hole to poop, mate and lay eggs [how pragmatic of them!]) . The cloaca is "an internal chamber where the urinary, intestinal and reproductive tract converge".

Anyway, the snake's pee is stored in the urodeum (one of the 3 parts composing the cloaka) and then it's expelled via the vent (the aforementioned hole) either in liquid (liquid urine) or in solid form (it's called "urate").

And since we're talking about this, "the feces are gathered in the proctodeum" and then evacuated via the vent.
