Time
Time is a direct survivor of Order 66. He was a child living in one of the more remote temples when everything happened, and was able to escape alive by fleeing into the dense forests of the planet.
Time spent many years after that traveling on his own and not getting close to anyone out of fear of being found out, or worse, left behind. He holds a certain bitterness towards everything that's happened, and when he was a teenager, he was involved in a major incident on the planet Termina. Time finally decided to bury his saber on a remote planet after that, unwilling to take on the responsibility that comes with it.
Time actually ended up meeting Sheik and donning Mandalorian armor some time after that in his teenage years. He doesnt always gel with Mandalorian warrior ideaology, but he doesn’t truly fit the Jedi way of his childhood anymore either, after all the war and death he’s seen. He's determined to be strong enough to protect those he cares about, like Malon.
Time doesn't entirely get along with the Chain at first. (Especially Warriors and Twilight; Warriors reminds him of his old Jedi master, who wore a red scarf, and Twilight's saber looks suspiciously familiar.) The boys eventually grew on him anyway, and he counts them among the people he cares about.

Sky
Sky comes from a gaseous planet in the Outer Rim with settlements that float in the clouds, constructed far above its surface.
Sky's planet is a bit of a cosmic mystery, since it should be impossible for islands of solid rock to float; some theorize that it was constructed instead of naturally occurring, or that there is a unique combination of magnetic fields and orbits that make it possible, but no one knows for certain. Loftwings are part of the planet's ecosystem of impossible floating islands, and are an important part of the culture there.
Being so remote, the Empire didn't show much interest in Sky's home planet until Ghirahim showed up. The Empire hasn’t taken over his home yet, and he is determined to keep it that way, along with the rest of the Knights of Skyloft (including Sun). Ghirahim's interest in the planet involved rumors that there was an old Jedi temple hidden on its surface, and the secrets that were hidden within it.
Those rumors turned out to be true; there was an ancient abandoned temple on one of the floating islands, and Sky and Sun ended up discovering it before Ghirahim did. Sky also found a protocol droid named F1, and with Fi's help he and Sun managed to forge their own sabers with the only remaining kyber crystals there.
Sky's connection to the Force manifests mostly as visions, and he occasionally experiences strange, cryptic dreams as a result.

His smile and optimism: Gone
Pre-Ocarina-of-Time timeskip and End-Majora's-Mask Link.
Thoughts on the differences below the cut.
In OoT his child outfit is traditional Kokiri bark cloth and leather. The Kokiri bark cloth is rather distinctive for its green color, bleached and dyed in some places for the Kokiri spiral patterns.
After he returns from the future, he beats up his clothes pretty badly in the process of saving Princess Ruto and killing King Dodongo again, and drifts away from the Kokiri. So he ends up in the castle's version of the outfit. Really the only thing he keeps by the end of MM is the Kokiri scabbard (slightly extended to hold the longer Gilded Sword).
He's grown a little bit (let's say the child part of OoT was three months, and he leaves for MM six months later). He doesn't age at all in MM due to the time fuckery, but he's definitely more worn out.
Also he's scraped his other knee. I spent most my childhood scraping my knees so this feels right.
Would be interesting to do a Hyrule Warriors version, he spends about three years in the war and is hitting his growth spurt pretty hard, so at the age of twelve he's on the tall side for a Hylian. The combination of looking older than he is and being emotionally stunted from his trauma is... well it's not good. The three time traveling heroes (OoT/MM Link, WW/PH Link, and ST Link) are pigeon-holed into the religious roles of Din's, Farore's, and Nayru's Blessed, because Hylians sure love groups of three. Once again, not really healthy for any of them!
And the less said about that awful burgeoning Hylia cult the better. You cannot convince me that something bad didn't go down when everyone in BotW/TotK is worshipping the same god, including the Gerudo and Zora who had different religions in the past. What the fuck. Also where did Z1/Z2's pseudo-Christianity go?

Damn! You caught me!! I was wondering how long I could go without giving much detail xD. Nonetheless! I shall answer some of your questions.

I'm not as confident at drawing children, which is why he's not featured very often atm. But he will appear in my au so eventually I'll figure it out :'D
How old is he? -> He's around 8-ish when Ballad has to leave for the main au.
What is his favorite food? -> Pancakes! With honey syrup and berries.
Is he a mama or daddy’s boy? -> I thought about this one a lot last night and I'm still indecisive. While he'd spend a lot more time with his mom (Ballad IS still one of Zelda's soldiers so he can't stay home as often as he'd like. And if they are home they're usually injured/recovering sadly), I do think he'd be a daddy's boy. Any time Link is around so is his son, if its possible.
What’s his favorite animal? -> Much like both his parents, horses! Cuccos are also a plus :)!
What’s his favorite thing to do with his mom/dad? -> Taking care of the horses and cuccos with Malon seems to be his favorite activity, as well as doing little crafts and drawing (inheriting his creative-eye from his dad). However Ballad takes him fishing when they have free time, or if his son bugs him enough to xD
Is Ruto his auntie? -> Yes! She's still relatively close to Ballad so by association she's automatically one of his son's favorite people. She's always visiting if she happens to be nearby or on the way to Hyrule Castle, and always has gifts for the fam <3
What’s his favorite color? -> Yellow ☺️
Does he have or will he get any siblings? -> Can't say 🤫
What dose he want to be when he grows up? -> I imagine he'd wanna continue working on the ranch, especially with his love of horses and the other farm animals they have.
And finally how old was he / will he be when his dad "kicks the bucket"? -> I also cannot answer this 🤫. It'll eventually happen ofc, especially since Ballad has a habit of getting himself horribly injured. But he always makes it home. Eventually.
Some extra info below:
Appearance wise he looks more like his mom, but inherits a lot of his interests and personality from his dad.
Ballad is horribly protective of him and tries his absolute hardest to keep his son out of his soldier-business. But eventually he loosens up and teaches him basic self-defense (which means his boy indeed knows how to use a sword, though not very well just yet).
He's named after his dad, but is often called "Koki" (or "Linky" by Malon if Ballad happens to be in teasing distance.)
He was born hard of hearing as well (being mostly deaf) and has been learning sign language from both his parents most of his life now (He knows Hylian and Gerudo sign language, but has also picked up some Kokiri signs from his father).
His parents had to result to at-home schooling due to the bullying he'd receive at the schools in Castletown. He's mostly taught by Malon or a tutor.

Link and the Deity Chapter 6: Autumn Into Winter
Lessons continued, despite Link's trepidation. It was several days before Deity could get the boy to engage fully in sparring once more but he pushed on, knowing it was important that they proceed. Far beyond Link using the double helix, something in the god's mind said that there would be a need for the boy to be properly trained. He was a Hero, unfortunately, and there was a feel of things unfinished, a battle that would need to be won. 
This was a premonition, obviously.  It wasn't as strong as he would have preferred but the lingering effects of demon magic made connecting with the Mothers nearly impossible.  It was still comforting, despite how frustrated he was by his current weakness, to know that They were trying to help. He spent many of his spare moments and most nights trying to untangle his essence with very few successes. It just may be that he would have to establish a more direct connection with Them to be completely free of this curse.  He considered a visit to Mother Nayru but in one of the many books he had procured, it mentioned there was an age requirement for mortals to ascend to the holy spring. Though Link's twelfth birthday had come and gone, that was still not old enough. Would he be able to get his son past the priestesses anyway? Would it be better to leave Link at home?  He would be slowed considerably with a companion but even travelling at his fastest speeds, it would take weeks.

Ocarina of Time, post-game GanLink, technically a pre-story piece for That Broken Promise. Rated G, unless you count criminal amounts of fluff.

Link looked up from checking the fit of a gemstone in its necklace and caught his lover looking blindly at the shuttered window. There was nothing to see there; even were it open, the window looked out at the split stone that protected the fortress in Gerudo Valley from invaders.
He didn’t think Ganondorf was thinking of invasion, not here and now. Not with that kind of vacant look on his face. He clicked his tongue, and got no response.
That worried him more. He carefully put the stones away, pliers and necklace too, and unfolded from his seat on the floor to clamber up onto the bed at his side. It was only as the bed dipped next to him that Ganondorf woke from his reverie, rapidly catching and capping his bottle of ink.
“Ah, my heart. What is it?”
Link didn’t answer him immedintely. He looked his face over and turned to stack his papers neatly and set them and the lap desk aside before he knelt by his chest and reached up to cup his cheeks.
Ganondorf turned his face away, presenting his cheek – not his lips.
Strike two.
Link made a small, amused noise in his throat and tapped him pointedly on the cheek with two fingers. He touched his forehead briefly (he didn’t have the jewellery on covering it, either) and then dropped back on the bed to sign.
“You’re too quiet,” he said. “How long have you been sick?”
“I’m fine,” his lover insisted. “I can still work.”
Link raised both eyebrows and reached back to check the work he’d been doing. There was a scratch sheet nearby, graphite on parchment that could be rubbed clean on which he could see several sums done and scratched out and done again. He didn’t understand the numbers – he’d learned to read and write but not much math – and simply held it up because he could tell just from the repetition it was likely the same sums done and redone.
The same thing double and triple checked, out of presumed exhaustion.
Ganondorf glared, an expression that had zero impact on Link at this point in his life.
“Don’t even bother,” he signed. “You should go back to bed.”
“The work needs done.”
“I will take it to Nabooru. Who can likely still do math.”
“You can’t even read it.”
“How many times did you redo the same numbers here?”
Ganondorf threw his hands in the air. “Fine! I concede, you can take it to her.”
Link perked up immediately and sat up to land a kiss on his lover’s nose. “Perfect,” he signed after. “I will be back.”
Ganondorf rolled his eyes, as if exasperated, but Link knew he was looking forward to it as he settled down once the lapdesk and papers were out of his way. There was still plenty of room for him to rejoin him on the other side of the bed, after all.

Redrawing the current blorbo for some experimentation with various brushes and textures. This is Tiny's "Someone says there's something screaming in the field at night so I'm going to have a look" outfit. Normally he would not be carrying the Great Fairy's sword around casually.
Worldbuilding nonsense under the cut.
The great fairy sword is so sharp it would shred a scabbard after a few quick draws and is awkwardly large so it (like historical montantes and other large swords) does not have a scabbard. It either goes in a magical storage bag or is held up and over the shoulder. When at home it's wrapped up in cloth and placed on a high shelf. Being made of magically reinforced obsidian, it needs very little maintenance. In contrast, the more traditional metal sword Tiny sometimes uses has a scabbard based on the design of the Master Sword's scabbard, affixed to a belt, but that's not shown here.
The smaller side weapon is the gilded sword, forged from the Kokiri sword, which really was just a large dagger with exceptionally good protective runes taken by the lost children from dead poachers. The Kokiri don't know how to forge or care for iron (and the trees despise iron), but they can work with copper, and a few other metals (mostly obtained by looting corpses slain by the woods). The scabbard for the gilded sword was originally the scabbard for the Kokiri sword, with an extension built into the top to accommodate the longer length. The scabbard is made from bone, capped with copper. The scabbard and Saria's ocarina are all that remain of Tiny's life with the forest children and he clings to them.
Kokiri craftsmanship is rather unique in being both overwrought and simple. Imagine a ten year old with decades to spare crafting something and you're on the right track. The have fine barkcloth but no weaving. Decent pottery but no throwing wheels. A common Kokiri household object is a stone bowl carved over the course of years when bored.
The belt buckle and embroidery are from Malon, the tunic is made from goat hair (I don't remember sheep in Hyrule but I could be wrong), the pants and undershirt are linen. The boots are leather, cinched above the ankle and calf with small belts.
