One aspect that was changed from the Wicked novel when it was adapted was the racism. As in, not a made up skin color (with, yes, historical parallels in our own world but no one has actual green skin in the real world), but literal racism as in against brown people. In the book, there are four axis of racial prejudice that are explored:
against Elphaba and her green skin => also kept in the musical, although toned down in some aspects 
against Fiyero and the tribes from the Vinkus in general, who have dark skin and live nomadic lifestyles set apart from the rest of Oz according to their tradition) => erased from the musical
against Munchkinlanders who are small => also kept in the musical with Boq’s narrative arc 
against Animals => also kept in the musical, though severely toned down
I’m not judging on the musical adaptation, it’s very very different from the book and shouldn’t really count as the same story. It’s just that the one form of racism explored in the novel that is the most relatable to our own world is the one against Fiyero and against Vinkus tribes and it’s the one that has been completely erased from the musical. 
Simple example: in the musical, Glinda/Fiyero is a thing, they get together and engaged and almost get married. In the book, there were only rumors that they ever had a thing, rumors that were disproved by Fiyero’s own point of view chapters, and also by Glinda later who, when Elphaba asked her if there had ever been any truth to the rumors of an affair between her and Fiyero, flat out retorted that Fiyero had brown skin, so to suggest that at all was to disparage her reputation.
I dunno, I know the two stories are extremely different and also, just because some themes are explored in the book does not necessarily mean that it’s done well and that it’s done in a way that gives readers of color a meaningful takeaway. It’s just really noticeable.

Some Elphaba and Fiyero portraits I made using artbreeder!! I tried my best to get them to look like my favorite actors as much as possible but this program has been wonky lately so I had to work with the best I had. Might make the other characters and book counterparts later if my eyes don’t pop out of their sockets.
