Because Shinichi never truly accepted Conan as himself, and views Conan as a temporary identity he was forced into. Conan isn't his body, and by that respect Haibara isn't in hers. So to him, its just a child so what's the big deal?

Meanwhile Haibara seems to have fully accepted herself as Haibara, to the point where her real name is almost exclusively used by bad guys. So from her perspective, this IS her body, and therefore Conan is Shinichi's body. So she has the adult instinct of "this is inappropriate"
