I think Marvel's Thor comics and the Magnus Chase books can actually oexist in the same universe. At the least the ones pre Walt Simonson can. Because I looked into this last night. Roy Thomas really did a good job of working in all the key norse stories. He gave the marvel universe a red haired, mythically accurate looking thor (who did die, to be fair). He explored Ragnarok, giving us Fenris Wolf, Jormungand and the near total end of all things. And beyond Roy Thomas's stuff, most other 60s, 70s and early 80s writers weren't delving too deep into the Norse cosmology. They tended to focus on the basic asgardians, while also shifting their gaze to the other pantheons.
So if we ignore Walt Simonson's Thor comics (which I always plan to do, anyways), we get an easy opportunity to make the Nine Worlds of Marvel and the Nine Worlds of the Magnus Chase series match up. Because most characters used by Rick Riordan don't show up in pre-walt simonson thor comics. The only ones that do show up in big roles in both the comics and books are Hela, Loki, Odin, Thor, Sif and (maybe) Tyr. Thor's goats? Ignored. Frey and Freya? Mostly ignored. Utgard-Loki? Also Ignored. Surt/Surtr? Shows up maybe 5 times, max. There aren't a lot of characters that get damaged by placing Magnus Chase and Marvel's Thor in the same universe.
In fact, I'd say it's beneficial in some ways. Because 60s, 70s and early 80s Thor comics show us Asgard and Jotunheim and Helheim, but most of the other six worlds are missed. Alfheim? Vanaheim? Nidavellir? All these places are glossed over by old Thor comics. But the Magnus Chase books show them off pretty extensively. So the two honestly serve to neatly complement each other, in my opinion. If you take both, you can get a better view of the norse realms.
Oh, and the only major difference between the two versions of events that I can detect? It's Balder. Balder the Brave is alive in marvel's world (although he has nearly died before), whereas he's definitely dead/trapped in Helheim in the Magnus Chase books. But beyond that, I don't really see any major differences. At least not any that we can't paper over and fix up with retcons.

Okay I must know.... Balder the brave, Thor and Loki's very forgotten brother from the comics is one of my favorite minor characters. I love how much he's just trying to get his dang family to act normal. Do you know about him?
Balder is so lovely, I can't hate him (even though I always read abt him from Loki's completely unbiased pov), but it's so funny to see that he's just a nice guy who Loki ALWAYS tries to kill - literally the "when someone is so kind that they actually disgust you" dynamic 😭
