The Single-cell Pediatric Cancer Atlas: Data portal and open-source tools for single-cell transcriptomics of pediatric tumors

The Single-cell Pediatric Cancer Atlas (ScPCA) Portal (https://scpca.alexslemonade.org/) is a data resource for uniformly processed single-cell and single-nuclei RNA sequencing (RNA-seq) data and de-identified metadata from pediatric tumor samples. Originally comprised of data from 10 projects funded by Alex's Lemonade Stand Foundation, the Portal currently contains summarized gene expression data for over 500 samples from over 50 types of cancers from ALSF-funded and community-contributed datasets. In addition to gene expression data from single-cell and single-nuclei RNA-seq, the Portal holds data obtained from bulk RNA-seq, spatial transcriptomics, and feature barcoding methods, such as CITE-seq and cell hashing. ScPCA data are available for download as SingleCellExperiment or AnnData objects and are ready for downstream analyses. Objects include raw counts and normalized gene expression data, PCA and UMAP coordinates, and automated cell type annotations. Additionally, all downloads include two summary reports for each library: a quality control report summarizing sample statistics and displaying visualizations of cell metrics and a cell type annotation report with comparisons among cell type annotation methods and diagnostic plots to assess annotation quality. Merged SingleCellExperiment and AnnData objects containing all gene expression data and metadata for all samples in an ScPCA project are also available for download. These objects are useful when performing analysis on multiple samples simultaneously. Comprehensive documentation about data processing and the contents of files on the Portal, including a guide to getting started working with an ScPCA dataset, can be found at http://scpca.readthedocs.io. All data on the Portal were uniformly processed using scpca-nf, an open-source and efficient Nextflow workflow that uses alevin-fry to quantify all single-cell and single-nuclei RNA-seq data, any associated CITE-seq or cell hash data, spatial transcriptomics data, and bulk RNA-seq. Spatial Transcriptomics Using Multiplexed Deterministic Barcoding in Tissue

In this study, we present a multiplexed version of deterministic barcoding in tissue (xDbit) to acquire spatially resolved transcriptomes of nine tissue sections in parallel. New microfluidic chips were developed to spatially encode mRNAs over a total tissue area of 1.17 cm2 with spots of 50 m x 50 m. Optimization of the biochemical protocol increased read and gene counts per spot by one order of magnitude compared with previous reports. Furthermore, the introduction of alignment markers allows seamless registration of images and spatial transcriptomic spot coordinates. Together with technological advances, we provide an open-source computational pipeline to transform raw sequencing data from xDbit experiments into the AnnData format. The functionality of xDbit was demonstrated by the acquisition of 18 spatially resolved transcriptomic datasets from five different murine organs, including cerebellum, liver, kidney, spleen, and heart. Is Farming Not An Important Job Anymore

Every other day we hear of farmer suicides, this has almost become common news these days. Although being an agricultural economy, does it really bring us any honor, when our farmers are dying? Many would say, farmers don’t know how to do farming, and run their businesses and so ultimately suffer losses. But bother, he is not a businessman, his only task is to sow and reap, and he is not to be blamed for droughts and floods. In fact, we all are, for our reckless environmental policies, and activities. Saint Gurmeet Ram Rahim Singh Ji, makes a clarion call to farmers, to be strong and never think of suicide, we can turn the tide with our hard work. Just stay there. Although the tide refuses to turn anytime soon.

Rising Prices of Diesel hitting the farmers hard

Cess insulation and the rise of diesel prices will increase the financial burden on the farmers. 22.50 lakh farmers of Haryana are already under the debt of 7707 crores.

First, GST was levied on agricultural equipment and now it looks like, there is an attempt to eradicate the existence of farmers with this cess on diesel. This way, the cost of the crop will increase many times, whereas the crop is not selling at such high prices. Farmers’ losses are compounding, and all we are bothered is, onions should not go beyond 20Rs a kg or 22Rs a kg. So who will bear the losses? Do we really think? Turns out farmers have to bear, and those fragile souls can’t take the load and give up (easily). But can’t we stop this from happening? Can’t they be given the confidence and support?

If this is really the case we need to make things better for farmers not worse. Farmers are our backbone, they should be first ones, who should benefit from progress and it has been reversed in recent times. Since Northern parts of the country are reeling under water shortage for most parts of the year. Agriculture is the backbone of the Indian economy. While on one hand, it is a major employment sector, it also has a very important contribution in the country's gross domestic product (GDP).60 to 70 percent of the country's population depends on agriculture for their livelihood. Approximately 22 percent of the gross domestic product (GDP) is the role of agriculture. This fact covers India in developing countries of the world.
