Am I hallucinating or did Jon smile a little when he realises that Varys knows? He looks away, his mouth does something smile-like then he looks back at Varys and says he doesn't want the crown. (Also he looks down before saying it, so a lie maybe?) But, like, what was the smile about?

Nope! I noticed it too, anon.

He turns his head because he can’t hide his reaction. His eyes widen as he realizes what has happened, how Varys (a man who wants to see a good ruler on the throne) has gotten this information, before that flash of a smile. And then he turns his head back and schools his features and claims that he doesn’t want the throne, that he never has, before making sure he doesn’t commit treason by shutting down the conversation with the old “she’s my queen” attitude.

I think this reaction is pretty similar to Sansa’s when she realized Jon was playing the game (even though I believe she later assumed she was wrong). It’s that obvious realization followed by relief and joy. 

I might be wrong, but I’m reading this as Jon realizing Sansa still has his back and is playing the game. That she has faith in him and believes in him. Which most likely is the kind of validation he needs right now.
