Lotta people in the comments asking "What, is he still getting used to his powers?" and so on, but actually (spoiler alert) there's a red energy field around this entire location that's causing Superman to partially de-power. Shortly before this happens, Clark attempted to fly away with Lois and got a little ways into the air before falling back down, and tried to punch a robot only for it not to work.

So when Lois asks "How did you know you'd be bullet-proof?" she's not asking about how he knew his powers would work that way. She's asking because she knows his powers aren't working right at the moment, because Clark himself told her that, and her brain caught up to the fact that Clark was seriously risking his life just now!

It's why she has that horror-struck look on her face while he's shielding her from the gunfire. She knows he can shrug off damage normally; Lois and Clark did that whole thing with the handcuffs the previous episode, which was the previous day in relation to this scene.

This was the moment where Lois realized that Clark wasn't lying to her about his feelings, as she'd asked him a little before this, because he was still willing to take a hail of gunfire for her when he had no way of knowing he would survive.

You'll notice that, although Lois still does want to know why Clark kept the whole "Superman" thing secret from her and Jimmy, the hostility pretty much disappears after this. While the show hasn't had them sit down and talk about it in-depth yet, it's pretty obvious that the reason Lois was so angry about Clark's secret identity was because she wasn't sure what was real and what was fake when it came to her interactions with him, but this moment confirmed that it was all real.
