I don't think the Legend of Zelda series will ever truly explore it but sometimes I go a little crazy thinking about how much Zelda and Ganondorf parallel each other.

Because of how vague the lore is, the way I interpret it is that when Hylia became Zelda, her soul would enter the reincarnation cycle as Zelda (when Skyward Sword Zelda dies). So every Zelda has Hylia's soul. Demise says that an incarnation of his hatred will follow our heroes forever, which I interpret as Ganondorf having Demise's soul.

So we have our good princess, with the soul of the Goddess of Time, who has an inherit power of sacred light. And we have our evil king, with the soul of the demon king, who is the embodiment of hatred and malice.

Neither of them has a soul that is completely "their own". They each belong to a God outside the mortal realm of hyrule. Both of the Gods made the decision to become mortal in some way, Hylia to save Hyrule and Demise to curse Hyrule (or specifically Link and Zelda). But the mortals never got a choice.

Zelda also represents the triforce of wisdom. But she, or at least the princess of the wilds, doesn't know the history of the reincarnations of the hero, the princess, and the calamity. She doesn't even seem to know about the creator Godesses themselves, or the triforce (which is literally inside of her). She's very smart, curious, and well read, but she doesn't know why her kingdom's fate is what it is. Also she's a child in most games, and wisdom is known to come with age.

Ganondorf represents the triforce of power. But he only exists because a spiteful God lost to 2 children, the souls of which he is fated to repeatedly lose to for eternity. In the TOTK timeline he was held underneath the castle of his enemies for at least 20 000 years. He has wrath, and he can fight real good and sap power from others, but he has no power over the fundamental facts of his existence.
