Information in DR2 actually help answer this question.
This first image is an email talking about FF being aware of 15 people that are survivors of Hope's Peak (aka Class 77-B) and one of those survivors contacted FF about this.
This second image is another email at a future time from the previous email. In this one, FF has found the 15 survivors of Hope's Peak and brought them to headquarters. They had no idea these survivors are the Remnants of Despair they have been looking for.
FF gave the reasonability of watching Class 77-B to the ones who survived the Killing Game from DR1. (Timeline wise, this event happened after UDG so Toko/Syo were not present at HQ to see the Remnants)
This last email, which was directed to Makoto, strongly suggests that Makoto, Kyoko and Byakuya have already covertly left FF with Class 77-B to Jabberwock Island and that FF realized that the 15 group of people they thought were survivors of Hope's Peak were really the Remnants of Despair they have been looking for.
With all the information presented, here is my theory as to what happened.
After UDG, when Izura got the Junko Ai components from Shirokuma and Kurokuma in Towa city, he sent a tip to FF about him and Class 77-B all being survivors of Hope's Peak. That way, FF would find and pick them all up without suspecting they are the Remnants. The reason why Izura wants him and everyone captured is becuase he knows the existence of the NWP, knows what the Junko ai has planned and is complying to her and he knows that Makoto would be the one to secretly bring him and Class 77-B to Jabberwock Island to use the program on them. (He has the power of the ultimate clairvoyance to know all of this)
He convinced all the other Remnants to follow with the facade of being helpless survivors to FF and it's very likely he made is so everyone would comply in sneaking out of HQ with Makoto and ride a boat to Jabberwock Island. That's how the whole traveling to Jabberwock island thing went off without any issues. the Remnants cooperated with being rehabilitated by Makoto with the use of the NWP. Of course, Izura hid the fact that he had a USB of the Junko ai that he would infect the program with.
I like this theory a lot and it makes sense character and lore wise but it is, admittedly not as interesting as the other theories people have about how the Remnants were captured. People come up with FF going out on missions to find, fight and subdue the Remnants one by one until they are all captured. The intro to Future Arc shows the Remnants and FF in one such epic fight.
Your theory definitely lines up with canon information (especially the emails, I can never remember what's in them lol) , but the reason I asked that, is because it calls into question the competency of the Future Foundation.
During the Tragedy, a big concern for everyone would be the Remnants. They, with the exception of Izuru, would be the most well-known faces out there. The only reason Izuru is exempt is because he isn't the type to be out actively causing chaos, preferring to observe. It's a wonder they have a picture of him at all.
After Izuru calls an anonymous tip into Future Foundation to come get him and the Remnants, whoever picked them up would be at fault for noticing who they were. Many of them have very distinct looks, so to not recognize them no matter the disguise, makes the Future Foundation look a bit silly.
There would also be a very large chance that Makoto wasn't the one who went to pick them up, at least not alone. It's a large gamble, and even if Nagito's and Izuru's ultimate luck helped them, it still wouldn't be enough.
That also rides on the idea that the Remnants somehow agreed to Izuru's plan.
I don't know, I think a lot of the in-game information about the Remnants is contradicted in the anime. But, using canon information, your theory is absolutely amazing! Much love.

"Misa Arakawa, the creator and current CEO of one of the largest and most powerful corporations in the world, Arakawa Tech Industries. I was only 13 when Arakawa Tech first appeared. And 20+ years later, it now is large enough to directly affect the economy itself. Would you believe that there were actually people who wanted Arakawa-san eliminated? Many small corporations, none of which are around anymore, felt it wasn't right or fair for one person to have so much power. They frequently paid large sums of money to have Arakawa eliminated. Even the Organization was hired more than once. I never took the job, however.
"Seeing as how Arakawa is still alive, I gathered that the assassins failed. How exactly, I'm not sure. One thing I do know is that for every failed assassination attempt, a corporation owner somehow or other ended up dead... don't ask me how that occurred."
Chizuru Tenjo
"Chizuru Tenjo. ...Honestly, I'm a bit mixed about my feelings on this young woman. As a teacher, I have to put my personal feelings aside and focus on being professional. As a human being, however, I sincerely want to chastise this young woman for her actions against her own family. I'd hope her time in prison would change her personality, but it has not. Honestly, I'm a bit surprised she was let out on 'good behavior', especially when she doesn't demonstrate any of it.
"Aside from that, Chizuru-chan, like her sister, Mitsuru, is surprisingly gifted with the English language. She is not always present in class, due to her work for Arakawa-san. Personally, most teachers and students are happy about that. Not surprisingly, the young woman doesn't have a good reputation here on campus, nor a good relationship with anyone. I often have to step in and stop her or another student before it escalates into a fight. I've spoken to Kotono-san, and she confirmed what I already knew: the young girl has serious self-esteem issues.
"I've tried my hardest to offer her my assistance, but she always refuses, which doesn't leave me my other options. I've told her my door is always open if she wishes to talk. I'd wish I could do more for her, but ultimately, its up to her if she wishes to get help or not."
Junko Tetsuya
"I've never met this young woman, but I think she appeared during my last year as an assassin. The Organization couldn't come up with any information as to who she was or where she came from. The operatives who we sent to survey her sadly never came back. After that, we decided to live well enough alone. It's strange, though. I quit being an assassin almost seven years ago. So why hasn't the appearance of this woman changed in that long amount of time?"
Toxic Love
"I'm bit confused as to why this division suddenly formed. It was around the same time as Nerima Division was created. And seeing as how Mitsuru-chan is part of Nerima Division and her sister is here in Koto... it doesn't take a genius to see that these two teams will eventually collide. But... while the hostility between the sisters is explained, what of the other team members? Why is Arakawa-san suddenly joining? So many questions, yet so little answers..."

Yay!! She didn’t know if Miu would actually accept greet her or not - she heard the inventor was always pretty busy - but she was glad that she was getting the help she needed!! She even thought Miu’s nickname for her was cool (it was appropriate considering Enmei’s height). Though the music diiiid make things hard to hear, Miu was certainly...loud enough.
“Yeah!!” She handed the camera equiptment to the inventor. “So, I search for monsters and stuff during the night. Cryptids, you know? Like Mothman and all that? I think one of them was the reason my camera stuff got destroyed. I heard a noise, left my post, and came back to find it all broken! Uuuuugh.”
"Heyyy, Iruma-san?" She approached the blonde girl as politely as possible, even addressing her with such a respectful add-on. Enmei held her camera equipment in her hands, smiling awkwardly as it was clear the whole thing was in shambles. "I heard you were the Ultimate Inventor, yeah? Can you fix my tech? I can pay you whatever, I just need this done soon. I've got a hunt to do tonight!" It was a pretty firm request, but she relied on Miu to help her out. - (Enmei from shsl-cryptozoologist)
Miu was currently hard at work in her lab, hacking away with multiple tools and even a blow torch, covering her eyes with her trusty goggles. She often left the door open, to welcome others in need of her help, and to let everyone in a ten mile radius hear the trashy punk rock music she blasted from her speakers while focused. To hell with a noise complaint. Notice Enmei, Miu stopped her work and shut off the music. “Hey! What’s up, Amazon?” Miu greeted, casually assigning this new girl a nickname immediately.
Miu looked down at the camera gear in shambles, snickering and holding her arms out in acceptance of the request. “Pft, you sure wrecked your shit, didn’t ya? You heard right, this gorgeous girl genius will have these things shiny and new in no time flat! And lucky for you, I take every form of currency~” She added, suggestively as always. Her curiousity was peeked. “You said you’re huntin’ something with this stuff? Whatcha trying to find?”
