Coda laryngeals IMO should not be reconstructed for core PIE in the first place. They are after all only really reconstructed internally to explain details of ablaut (…)

We do know by now some signs of distinctions between "primary" long vowels *ē *ō and "laryngeal" long vowels *eH *oH in the core Indo-European languages though. What I suggest is that it's much less clear if these should be reconstructed in core PIE with an actual retained laryngeal consonant. Proto-Balto-Slavic, for example, is normally reconstructed with *eH *aH *oH giving glottalized long vowels *ēˀ *āˀ *ōˀ, not with short vowel + segmental glottal stop **eʔ **aʔ **oʔ. This would look like a plausible intermediate stage of course (e.g. *h₂ developing roughly as *χ > *h > *ʔ > *ˀ), but this all also could have been already earlier than core PIE.

Laryngeal breaking of *i *u is another interesting case. This allows distinguishing the quality of laryngeals in *iH *uH sequences (mainly in Greek, as *ih₂ *uh₂ > *jā *wā and *ih₃ *uh₃ > *jō *wō). Note though that nothing here calls for a consonant. I would suggest that for core PIE we could also reconstruct, phonetically at least, diphthongs or vowel sequences *iə₂ *uə₂ *iə₃ *uə₃ with later mergers and smoothing to *iə *uə > *ī *ū in most branches. "Laryngeal metatheses" (e.g. *CHIC > *CIHC, *CiHuC > *CiuHC have been assumed for Indo-Iranian) seem like they could be similarly handled by abandoning the idea that later *ī *ū must come from earlier *iH *uH, and rather reconstructing diphthongs *əHi *əHu *iHu > *əi *əu *iu plus later smoothing to *ī *ū *jū. (Yes, this would mean that *i *u were at the time no more perfectly allophonic with *j *w; an acceptable cost IMO.)

In Indo-Iranian *n̥ > *a appears to be earlier than *aH > *ā, but in cases like *h₂weh₁n̥t- 'wind' > *waHatas (> e.g. Sanskrit vāta-) this is not a coda laryngeal, and the syllabification would seem to have been *h₂we.h₁n̥t-; in cases like *ǵn̥h₁to- 'born' > *dźaHta- > *dźāta- (> e.g. Sanskrit jāta-) an option would be to again assume something like intermediate *-n̥ə- > *-aə- > *ā.

This probably needs more development, but the general gist is that it is probably not necessary to assume that changes like *oH *iH > *ō *ī would have taken place in a single step that repeated itself in every single IE branch independently.
