Alternatively because someone made an excellent point in their tags—
Shadow actually can’t remember much of anything in Sonic Heroes, so he doesn’t quite have PTSD with being Super, just an eerie, off feeling about it. So he doesn’t do it. Isn’t even sure he’s capable of it.
Plus, the annoying blue hedgehog keeps looking at him like he’s scared he might try and step up to the plate, so he stays back.
Headcanon that Shadow didn’t go super in Sonic Heroes because he has PTSD from SA2.
Headcanon that the first time Shadow went super with Sonic again in Sonic ‘06, Sonic literally was glancing at Shadow every five seconds during battle. Made sure he was in his line of sight at all times. Did not want to see a falling star again. Would not let that happen because he has PTSD from SA2.

In SA2… Shadow was ORIGINALLY made for G.U.N.
I'm not saying that Shadow ain't independent, in the end it was his choice. In fact, he originally didn't want to, neither did Gerald. The G.U.N., Gerald, Black Doom, Maria, everyone had their own motives in the involvement of project Shadow. It even says that in Gerald's speech and I believe in his journal.
