OP here with the answer below the cut. Honestly, did not think this would get as many responses as it did.

I put the current results of what it looked like before the reveal under the cut as well both to keep a record and just in case Tumblr didn't cut it off soon enough for people who want to keep guessing.
And the answer is: Winged Kuriboh destroys a laser satellite.
I figured people who watched GX, even if they didn't know some of the more obscure events, would recognize that one was wrong.
As for people who didn't watch GX, yes I just altered an event that did happen in GX but consider... in the real version, the laser satellite is destroyed by the villain's digitized sister, Neos, and a dinosaur. And not a dinosaur card even, but the astral projection of a teen's dino-sona that he gained due to him having dinosaur dna from replacing one of his bones with a fossil.
Compared to that "Winged Kuriboh did it" sounds believable. Which is exactly why it did not happen. Congrats to @ris-d-deridex who figured it out for that exact reason.

If anyone wants an explanation, short rundown of the other entries below:
Adrian/Amon does sacrifice someone to be able to draw the Exodia cards. It worked pretty well too.
Amnael played an alchemy deck and the steps of the creation of the philosophers stone (nigredo, albedo, citrinas, rubedo) were played in the correct order in card form. At the end of that duel, he gave the winner of the duel a card "Sabatiel - the Philosopher's Stone"
Camula, a minor villain in S1 revealed herself to be the last existing vampire and got killed in the same episode.
During the Darkness arc in season 4, we see lists of names fading as the people get spirited away. At the top of a list of Kaiba Corp employees, we see Kaiba's name which does not fade to signal his disappearance before the screen cuts away. So Kaiba at least manages to be one of the last people remaining in Domino city, and we never get a confirmation that he was ever taken away. This one's a bit hard to spot, so I really don't blame anyone for not getting it.
One of the dorm heads did have a cat. He did die. And if we believe Chazz/Manjoume, the cat is the one who ended up with the job as the school never bothered to replace him.
Truman vs O'Brien, a duel where Truman attempts to break O'Brien's will by bringing up traumatic memories of when he was forced to choose which parent he wanted to save after a car crash.
Lets give it up for Zane/Ryo and Aster/Edo who played the role of Master/Servant respectively during the supreme king arc.
Finally, its a fun bit of trivia that pops up every once in a while but Dio shares a voice actor with Sartorius/Saiou (Japanese voices). Saiou plays a deck based on Tarot, with one of the cards he plays being "Arcana Force XXI - The World" and he hams it up as much as you would expect when it gets summoned. GX also came before the JoJo anime, so it's probably less that GX was making a JoJo reference, and more that the voice actor for Dio had the perfect audition tape.
For people who did not watch Yugioh GX, all of the following happened, except for one.
