I guess it's bit up to interpretation what happened and why, but I've never got the view that Damon did anything that he wasn't hired to do.

Damon's boss is the one who is enthusiastic about "smelly security dogs" being gone. Damon himself only talks about the upgraded security systems. To me this has always given the idea that dislike for the dogs came from the Axion Labs/Damon's bosses. His boss is very happy with Damon's work before Danny and Cujo wreck the place, so the boss is definitely on the same page with what is happening, contracts have been signed and this has all been agreed on.
Of course, there is possibility that Damon was the one who proposed getting rid of the dogs, but to me it seems much more logical that it would be the company's idea. I don't see a reason why Damon would specifically want to get rid of the dogs. It's not like it's his money that goes into them. The company on the other hand might think automated security system would save them money in the long run (giving an opportunity to not only get rid of the dogs but maybe also lay off some security guards).
The other thing you mentioned was that he "automated his own job", which isn't really accurate. It's more like he automated his employee's jobs.

It's mentioned that Damon had multiple employees working under him, so it was not his job in the first place to work as a security guard. I would assume his position was more managerial and keeping systems running etc. He only becomes regular security guard after the Cujo incident.

More specifically how Cujo came to be.
The episode he debuts in shows Valerie's dad showing off a new fancy high-tech security system and showed a bunch of recently emptied kennels where the security dogs were.
This actually implies that he got rid of the dogs, which mind you are very expensive to house, feed and train. Which means he stole thousands of dollars of company assets AND automated his OWN JOB. Like, there was no way he was keeping his job after this even if the inspector guy gave him a pass on whatever check he was doing.
It's been a while since I've seen the episode, but as a kid, I got the implication that Mr. Gray euthanized the dogs, which is a super dark origin story for Cujo
