Neoantigen Prediction Method
The prediction process begins by mapping the WXS data from tumor and normal tissues onto a reference genome sequence. Tumor-specific mutations are identified by comparing these sequences. Peptides with nine residues containing these mutations are selected as candidate epitopes. The normal cell's WXS data is also used to determine the HLA type.
The immune response scores for these candidate epitopes are then calculated using various prediction models, including machine learning (ML) predictions of binding affinity between the epitope and HLA molecule, the likelihood of the epitope triggering an immune response, and its presence on the cell surface. Additional factors such as mutation frequency, RNA expression levels, and others are also considered.
Next, a graph-based relational learning method calculates a composite score for each candidate epitope. In this method, vertices represent epitopes, and edges connect highly similar epitopes. The score vectors for candidate epitopes are dimensionally compressed using a deep neural network, which is fine-tuned based on the differences between the calculated and intended embedded vectors.
This process is repeated until the results converge, and the final embedded vectors are used to predict the overall immune response. The highest-scoring epitopes are selected as vaccine candidates.
