I don't think it's a case of Chujin loving or favoring Martlet more than Ceroba, but rather him getting desperate.
Keep in mind that Chujin tried to hide the serum and SOUL experiments from everybody, including Ceroba, and it's only when the experiments on himself started to kill him, when he was dying in what is likely a uniquely awful way (because I seriously doubt that there were any other monsters out there that tried to experiment on their own SOUL the same way he did), that he decided to rope Ceroba into it. Ceroba has always been supportive of him in whatever endeavors he decided to pursue, so of course she'd be willing to help him. If he didn't care about her beyond what she could do to help him, he would've told her about the experiments and enlisted her help sooner.
Was it stupid of him? Yes. Humans can be very dangerous to a monster, plain and simple. Reaping a human SOUL is a difficult and very dangerous task; he is asking his wife to fight against an enemy that could easily kill her and has a history of killing their kind. Was it selfish of him? Incredibly! He tasked his wife with murder, something that would traumatize her for the rest of her life if she did succeed. If he got traumatized from seeing a dead human body that he was partially responsible for making (Axis may have killed Integrity, but he made Axis), then imagine the mental turmoil of having to kill someone yourself. He also involved her in the same project that killed him, when he could have let it die with him and nobody would've ever known. Was it hypocritical of him? Absolutely! He literally called humans incapable of decency yet asks his wife to find a human with a "pure" SOUL for his experiment when he considers them incapable of decency. By his logic, he set his wife up on a wild goose chase, nevermind the odds of her coming across a human in her lifetime (+ finding a willing Boss Monster that isn't Kanako, but I'm digressing).
But that's the problem with Chujin: He doesn't think about how his actions will affect others. He thinks about what he thinks is best for everyone. He so desperately wants to be right that he'll blame others (Integrity's SOUL being "impure" instead of if his serum is even possible) and contradict himself (either humans are all incapable of decency and he set his wife on an impossible task or he was wrong about all humans being evil and Martlet can handle escorting a human) instead of taking a step back for self-examination and considering if he's the one in the wrong. He just sees one path, one "correct" way of doing something, and follows it until the end no matter the consequences. If he was considering other people's feelings, he never would've put his life in danger and left his wife a widow and his daughter fatherless in the first place.
He sucks in the mundane way of being a selfish, hypocritical, inconsiderate, stupid person. But he still loves and cares about others and was a desperate man.
I think what makes Chujin's action of leaving such a terrible task for his wife when he dies so much worse is that he had a similar experience to what he was asking for.
He says to Martlet:
"Humans are dangerous!" "They cannot be trusted and certainly not "escorted."" "Sorry, but you should not put yourself in harm's way."
And yet he tells Ceroba to attempt to kill a human.
He experiences the trauma of killing someone:
"By the time I tracked him down... it was too late." "I'll never forget the scene laid before me. " "Part of me wanted to quit everything that instant but..."
And yet he wants Ceroba to experience the same thing.
During the Snowdin Attack, Chujin witnessed firsthand how powerful and ruthless humans may be. He had reason to be afraid for his own safety and his daughter's. He went through sleepless nights after killing Integrity. And he still thought it'd be worth it for Ceroba endanger herself and go through the same thing.
Whackjob.
