What I always loved about this scene is the way Ellie tries to mollify Joel. The careful, timid placement of her hand on his shoulder, telling him it's okay, and suddenly realizing that it's not what they do. That she's probably not allowed to touch him like this. And so she meekly takes her hand off him, and she does it so tenderly in the hope that he doesn't notice. It hurts my heart.
It's just the look on her face. This girl doesn't know what physical affection is; she never had anyone stroke her hair, cup her cheek, or rub her shoulder in a loving matter. And yet she's here, trying to do the delicate thing she's been lacking her whole life for a 53 year old man she barely knows but already cares about. To show him he's not alone and that she's there with him.
She does it because it's natural for her pure and unaffected demeanor. And she's standing there, thinking she just crossed a line, so she stops right there.
And then, when Joel looks at her, he catches her gaze, and it calms him down to the point where he's able to listen to her without his anger taking over for a second. He's looking at her and listening to her and what she has to say. Allowing her to change his stubborn mind. He sees her, and he also knows that she thinks her caring touch was unwelcome, but it wasn't, and he felt it.
