The way the Itachi Shinden novels justified it (I just finished reading) is that if Itachi killed Danzo, he wouldn't be able to make it out alive. Itachi actually tried to kill Danzo after Shisui's death as revenge, but couldn't because that would make the situation worse. Danzo was also mocking him, basically saying "go ahead and kill me, that won't solve anything". In the end, Itachi didn't go through with it.

Danzo's a village official. He's also always at his estate, and monitored by his Anbu. If Itachi killed him at that time, the chances of him making it out alive of Danzo's estate are slim. The whole place was filled with Danzo's Anbu. And even if Itachi lived, Danzo said that his men would hunt Itachi for the rest of his life. If Itachi died, the Uchiha would think that Konoha is behind it, and the coup would accelerate even further.

About that shippuden eps where Itachi comes back to the village to threaten Danzo.

"Don't touch a hair on Sasuke's duckbutt or else I'll leak confidential info only I can nearly kill Sasuke by putting him in permanent coma."

Itachi is such an. Absurd character. Like.

Danzo is a morally corrupt man, a draconian, cynical and manipulative politician. Itachi always knew. He knew Danzo was behind the death of his friend Shishui, he knew, heck he was ordered by Danzo to exterminate his clan, and Itachi the supposed genius must’ve been smart enough to know he was cornered into doing it, and hence Danzo is a crazy genocidal military hardliner, not your regular run-of-the-mill politician( as we are supposed to believe that the village regularly won't kill babies of dissidents of other clans, only the OP eyeball crackhead descendants of Indra).

So if Itachi was really in a position to do something against Danzo, super patriot Itachi “I’ll kill children for the village” Uchiha would let the dark! Hiruzen counterpart Danzo wannabe discount Batman Shimura to continue to be the hero noone needs?

People say Itachi was not in any position to do shit against Danzo, whether it be because of his ninja magic prowess or because of Danzo’s political outreach and connections, he simply in no way could do anything to remove Danzo from power. And if he could, then damn, was he a traitor to his own vilage for letting a traitor like Danzo play his game up their in the higher echelons of Konoha’s politics…

Then you also have these fanboy fodder eps to amp up the mystery pokemon that is non-ninja AIDS virgin Itachi. Implying he was stronger than Danzo🤨

I don't get his character writing. At all.
