It is a dreadful situation, but it is fully intentional. Like – everybody in the room clearly sees how upset he is. It is even in the screenplay:

Plus, Siddig only disliked it when Bashir acted like a computer (doing all those calculations etc.), which is where he delivered the lines with disinterest, but otherwise it did not impact his acting. After all, he clearly came to enjoy the storyline, he even acted out a pretty good fic based on the whole augment thing.
His acting in the 6th and 7th season is different, but mainly because Julian is so much different than he used to be. He is tired, depressed by the war and loss, and constantly deals with bullshit like "being the one good augment." This scene is terrific and shows his exasperation and sadness perfectly, as well as the awkardness and clumsiness his friends deal with the whole thing, because they are very prejudiced.

It is a terrifying moment. Reminds me of 18y/o me sitting among my classmates and hearing how gays are basically ok, but they should not, you know, behave like gays. Or adopt kids. Or, you know, just "behave in that way". Oh... but we do not mean you, of course. You are fine. Did we say something wrong?
Remember how in statistical probabilities how everyone just thought it was chill to sit there and debate whether augments should be allowed to be doctors and such with Bashir, the augment who'd repeatedly saved their lives? Remember how Bashir's déshumanisation is treated as so reasonable that Bashir doesn't even challenge it? That he's so alienated from everyone like him, he's not even allowed to be angry at being mistreated and excluded for something that isn't even his fault? That no one is ever fully in Bashir's corner?

I sort of wished Martok took him as a CMO for his (almost non-existent) infirmary on Rotarran. He would soon grow a glorious reputation for calmly treating the wounded even during the heaviest attacks, protecting his patients with a dagger held between his teeth whilst having his hands full of intestines and also for performing emergency surgeries with said dagger. He would probably soon get used to drinking, singing, violent back-clapping. He would grow his hair (and maybe a beard), wear an earring (allegedly a tusk of a patient who disobeyed his orders) and he would be widely feared and respected for daring to drag general Martok to the infirmary by his ear so that he could treat his wounds. He would visit DS9 together with other Klingons, take part in violent fights at Quark's and make amused, yet quite derisive comments about humans and Federation. Also Martok would sooner or later adopt him as a member of his House, which would give both Worf and Sirella shivers (though for completely different reasons).
I do think it would've been interesting if instead of "No augments allowed in Starfleet. Okay I will make an exception because he looks very polite," they had either Kira or Martok pull some strings to get Julian enlisted in their organizations as a liason officer. Really dig into the limits of the Federation and the need to circumvent governments to do what's right. And the fucked up conversation about augment rights at Sisko's dinner party later on would take on extra meaning if Starfleet really had kicked Julian to the curb.
Bonus points if it was Bajor that took him in and Julian "Frontier Medicine" Bashir was really forced to reckon with being a political refugee and the ways his society is more dangerous for him than one he initially viewed as less fully capable
