Okay, in coming up with these answers, I think they overlap a bit. I also feel like there may be another 'magic-based' option, but I can't seem to put it into words.

Also, I'd like to present some evidence for these theories.

The majority of goetias (and more than a few sins) have been shown with the bright, no-pupil eyes. However this is not the case for:

Stella, who hasn't been show to have magical abilities (that we know of). Or

Octavia, whom inherited her mother's eyes, but has been shown to have magic.

Stolas' pupils, prior to his loss of powers, become visible when his emotions are high (an estimated 5-10% of the time). However, we have not seen this on other goetias when they have been highly emotional:

Granted, they haven't had the same amount of screentime to compare.

Finally, in his present state, even when Stolas does relax,

the pupils are still there.

Hence, I think it's the combination of his loss of powers, which allowed him to hide his eyes, but also a physical trait that his eye pupils could show at all. And maybe it was also easy out so that they could change his design.
