Thought I'd Do This to Help Anybody Who Is Still Confused
Bokujou Monogatari
The Japanese title for the series.  It translates to Farm Story.  For whatever reason Farm Story was never used as the title in North America or Europe when the games were first localized.  The name (Farm Story) is currently being used by another company for a mobile game.
Harvest Moon
The American and European name for the series.  All Bokujou Monogatari games (and a few Rune Factory games) prior to Bokujou Monogatari: Tsunagaru Shin Tenchi (which fans have been calling Harvest Moon: Connect to a New World) have been released in North America and Europe using the Harvest Moon name and logo.  Natsume, not Marvelous AQL owns the right to the title.
Story of Seasons
The North American title for Bokujou Monogatari: Tsunagaru Shin Tenchi.  The game was released earlier this year in Japan.  It is being released by XSEED in North America this winter.  No European release date has been announced.
Harvest Moon: The Lost Valley
A title being developed internally by Natsume.  It is not being worked on by the Bokujo Monogatari staff, nor the series creator who worked on Hometown Story.  It is set to release later this year in North America.  South American and European versions have been confirmed as well.  No Japanese release has been confirmed.  The game will be showed for the first time to the public at E3 this year, which is next week (as of the time this was originally posted).
Victor Interactive
The original developers of the Bokujou Monogatari series.  In 2003 VI was acquired by Marvelous Entertainment (currently Marvelous AQL).
Marvelous AQL
The company that develops and publishes Bokujou Monogatari currently.  Rune Factory is also owned by this company.  The company has gone through a couple name changes in the last few years.  On July 1st of this year (2014) it will become Marvelous, dropping the AQL.
Natsume
The company that localized the Bokujo Monogatari series prior to XSEED doing so.  Harvest Moon: A New Beginning was the last of the Marvelous AQL developed Harvest Moon games they localized.  Natsume is the owner of the Harvest Moon trademark/copyright.  Currently they are working on Harvest Moon: The Lost Valley.
XSEED Games/Marvelous USA
North American branch of Marvelous AQL.  In 2013 XSEED Games was renamed Marvelous USA, but the XSEED name and logo will still be used to avoid any misunderstandings.  This is who will be releasing Story of Seasons.  Previously, XSEED localized several other Marvelous games including Rune Factory Frontier, Rune Factory 4, and the Senran Kagura games.

Two new Harvest Moon games for 3DS will appear at E3 next week, though only one will bear the title.
Developed by Natsume, the firm claims Harvest Moon: The Lost Valley will be the first title in the longrunning farming series to offer a fully three-dimensional setting with a customizable world, which players can alter by creating valleys or planting fields full of decorative plants like tulips.
"Harvest Moon: The Lost Valley is truly evolving the franchise. Hardcore fans will love it, players who haven't played a Harvest Moon game in a while will want to try it out, and new players will be introduced to the unique and charming world that is Harvest Moon," Natsume president and CEO Maekawa said in a prepared statement.
"But the incredibly exciting thing that really elevates the game is that while it does get back to what everyone loves about the early games, it also innovates in a way that no Harvest Moon game ever has."
While Natsume controls the rights to the Harvest Moon name from its many years localizing the series, Japanese developer Marvelous AQL recently announced it would partner with XSEED games to localize the latest game in the original Japanese series, changing the name to Story of Seasons.
Players will be able to customize their characters and farmsteads in Story of Seasons, showing off the fruits of their labor in multiplayer and StreetPass modes. It's planned for release in winter.

Hi! I just want to clarify, is it completely impossible to get the rights to the name Harvest Moon? I have a huge attachment to the name, so I have a sliver of hope in me that it'll stay. But you can't buy the name from Natsume?
I will put it this way: If that were possible, wouldn’t we have done that? This is something I’ve seen brought up a lot since the announcement as if it wasn’t something we thought about, but we’ve already spent a very long time working with our parent company preparing for this announcement with Bokujo Monogatari: Tsunagari Shintenchi as STORY OF SEASONS. Whatever scenarios anyone has thought of in the past few days, I guarantee you, we hammered that scenario into the ground. The answer to your question is that it is absolutely, 100% impossible to use previous names or similar names to represent Bokujo Monogatari under XSEED. I know that a lot of people have a strong attachment to the series as a whole— we’re very aware of it. But for clarification, we did not just decide to name Bokujo Monogatari: Tsunagari Shintenchi on a whim with ten minutes of thought. 
I don’t mean for this to sound harsh; I’m just trying to be very, very, clear about that.

The newest installment in the Harvest Moon series (called “Connect to a New Land” in Japanese) has been announced for localization in English! XSEED will be translating the game as opposed to Natsume, so due to legal issues, this new game will simply be called “Story of Seasons” without the Harvest Moon title. The game will be for the 3DS, and is scheduled for a Winter 2014 release. To get updates, check out the official Facebook page!

Just in case anyone sees this who has not heard, the next Harvest Moon game (called 牧場物語 つながる新天地, aka Ranch Story: Connect to a New World in Japan) will be published by XSeed, not Natsume, in the US. The game will be called Story of Seasons, as Natsume owns the right to the name “Harvest Moon” in America.

Hey there Hatsuu! Why is XSeed calling the new Harvest Moon Story of Seasons and not something more similar to "Connect to a New World" or whatever the Japanese title translated into?
To clarify (I know I’m repeating myself in asks, but I absolutely have to), it is just STORY OF SEASONS. We had considered using a subtitle underneath STORY OF SEASONS relating to the Tsunagari Shintenchi part of Bokujo Monogatari: Tsunagari Shintenchi at one point, but it was actually at the request of the producer himself not to use a translation like that. He felt it had no flair in English when translated literally or close to its meaning, and after more discussion, we realized the importance of making STORY OF SEASONS known first. If we work on future titles, then we can worry about adding subtitles once the new name is much more familiar to longtime fans of the series.

Do you know why they decided to take "Harvest Moon" out of the title and just call it "Story of Seasons"?
The name ‘Harvest Moon’ is trademarked by Natsume, meaning only Natsume can use it. They’re even welcome to use it on another game that isn’t Bokujo Monogatari, if they’d like! For Bokujo Monogatari: Tsunagari Shintenchi, we had to come up with a new name for the west to publish it under XSEED. That is how STORY OF SEASONS was born. :D
