THE ENDING OF ZERO DAY IS GUT-WRENCHING!!! AND HERE'S MY OTHER REASON WHY!!!
They want to say so much but they just don't. I'm only going to use one example for this which I think is significant.
When Andre's trying to figure out the countdown (one two three go). It's obvious that it's not what he really wants to say. He keeps moving his head and arms. Towards Cal. He wishes Cal would just look at him at least, but he can't say it outright. And it's a simple question but he phrases it in such a confusing way, and keeps repeating it.
Throughout the movie Cal always seems like the more sort of 'emotive' one. But then during the shooting it's like he's completely switched off all of his emotions. He doesn't bounce around and move erratically like Andre does. Even right at the end, Andre keeps fidgeting and adjusting the way he's positioned himself and the gun, and Cal just stays still the whole time.
While Andre tries to hide what he feels and his emotions by fidgeting around and overtalking nervously as a sort of physical outlet (which almost overflows when he suddenly grabs Cal), Cal completely switches his mind off to hide it instead. They both have so much to say and so much to feel and they just DON'T and it's gut-wrenching and it just hits so much harder. Their last words to each other isn't "I love you", they don't hug, they barely even look at each other all that much. And they both wish they did, especially when they're discussing the countdown. They search for the words to say, they can't find them, so their last words to each other is just explaining the countdown. That's it. There's nothing heartfelt. Just unsaid words.

Genuinely asking, what are the signs of neglect & instance of abuse you said Sue mentioned? I don't recall anything of that sort so I'm just wondering what I may have missed.
just offhand, see below. all of these are not necessarily red flags alone, but all together, they certainly are.
talked about how he rarely cried as a baby and was generally "a good baby"
excessive self-reliance at a young age (ex. started doing his own laundry around the age of 6)
emotional volatility
fear of abandonment
said his parents "hated him" in his journal
in general, sue using dylan as a therapist (venting to him and asking for advice with situations that were very much not his problem) while neglecting his own emotional needs is mentioned more than once, and presumably happened even more than the times she described
when he told tom and sue he was being bullied, they brushed it off and told him to ignore it because he was 6'4" and the bullies were freshman. when dylan and eric took matters into their own hands and planned to fight them after school (the bullies never showed up), dylan's parents found out later and were upset, even though they offered no other solutions.
