I feel like Elphaba's life is so clouded by weird guilt. She's been directly told her entire life that her mother's death and her sister's disability are directly her fault. In the scene before "Popular" it's clear that she genuinely believes this.
Even the fact that when Nessa perceives Glinda setting her up with Boq as something Glinda did for her, Elphaba sees it as her responsibility to do something to thank Glinda, not Nessa's
Then there's a cruel trick of fate that her true love is dating her one and only friend. She already feels shame about her feelings because she thinks no one could love her, but the fact the object of her affections is her friend's boyfriend is a bonus thing for her to feel bad about.
I think this is further shown in the cut scene where Glinda asks about the lion cub scene. I understand Glinda's feelings, and certainly she's allowed to ask, but she is making Elphaba feel bad for not choosing her (not to mention that we later see when Elphaba does offer, Glinda doesn't go with her in "Defying Gravity" and is not willing to stand by her in her time of need, despite what she claims).
Nessa making Elphaba feel guilty for not using her magic to help her even though she was literally a fugitive on the run. Elphaba being blamed for what happened to Boq even though she had to think fast to save his life under crazy circumstances.
Then in "No Good Deed" it's just a song of Elphaba blaming herself for things that were not her fault.
So that at the end Fiyero's whole body has been changed by Elphaba and he says "I don't mind. You did the best you could. You saved my life". That he is actually dealing with the consequences of her actions, but doesn't guilt her and tells her he's happy to be alive and with her. That she is actually allowed to be happy he's alive instead of guilty because he looks different. That she gets to step into her new life with someone who considers her feelings and is careful with them.

feelings for her beautifully infuriating rival, which started as a mutual "attraction" sometime before ozdust and blowing out of proportion afterwards
then feelings for the new airheaded (but not really) prince that did not at all treat her differently because of her skin, and had the gall to flirt with her
and they're together.
elphaba doesn't know how she dug this hole but she's gonna lie in it and have a funeral

Fiyero seeing Elphaba cry at the dance and realizing that her hard exterior is the result of being bullied for just existing. Even when the rest of the crowd joins in on her dance because Glinda is doing it, they don't see or care about this side of Elphaba like Fiyero does. He looks like he could throw up because he realizes they both wear armour. Then Fiyero seeing Elphaba with the lion cub and seeing that beneath her defensiveness is also a very kind and gentle soul.
He sees the things she's had to hide away to protect herself.
