There's something about how Jace was always short for Jonathan (Jonathan Christopher -> JC -> Jace), but no one used his full name until they knew he was Valentine's son. Jonathan Wayland can have a nickname and be welcomed into a family, but Jonathan Morgenstern must be kept apart. They're stripping away his individual identity. He's not Jace, he's Jonathan Morgenstern the son of Valentine. Even Luke is using the more formal name, how Jocelyn must have referred to her son when they were young.
I wonder if Jace always hated being called Jonathan, or if he only stopped considering it to be his name once people started using it as a tool to remind him that he's no longer one of theirs. A large part of Jace's struggle in City of Ashes is about his relationship with Valentine, how he recognizes the evil he's done and yet still loves him as a child loves their father. He can't tell Maryse that he hates Valentine unconditionally, but he can say that he hates the name Valentine gave him, the one he always used for him.
