I think Amy’s sense of justice is pretty unique in that instead of punishing the bad guys and perpetuating a cycle, Amy wants to reel them back into a better path in life. The most recent example being how Metal Sonic was a “victim” of Amy’s kindness.
There is also this which Tyson Hesse said during an interview at Forbes:
“ Amy’s first appearance had her being kidnapped by Metal Sonic, so the story I wanted to tell was one showing Amy’s sweetness and compassion, even for something so evil. Amy finds what was once her captor broken in the snow and takes it upon herself to help him get back home. This kind of forgiveness is a trait special to her in the whole cast and ended up being a great fit for a holiday message.”

Her being independant does not mean that she’s someone that doesn’t need to be rescued by Sonic. Rather, it’s that Amy is not an “echo” of Sonic and while she would love nothing more than to follow him like Tails does, she also has her own interests and will do as she pleases. Many people probably overlooked this details, but during the 2000′s, most of Amy’s adventures where not with Sonic, but with other characters whom she befriends and helps. IMO, this flexibility allowed Amy to even at time outgrow characters like Tails and knuckles, being the best example Sonic Heroes.
The only “bad” thing I can think of Amy in Rush was her acting jealous of Blaze. I mean sure, it’s a flaw and while not reasonable from Amy, one has to remember that she’s a tween, and that her feelings and emotions are a very different realm from that of rationality. XD
I like Amy being jealous. It allows her to react more naturally when Sonic’s attention is on some other girl. If anything Amy not saying anything and acting all nice and “taking it like a good girl” would be a much more unnatural reaction from her. It’s a facet that can be played for laughs when done properly, like in Boom when she, along with Sonic and Knuckles try to help Perci. I honestly laughed at how passive-aggressive Amy would act like. XD
But to some people, this type of flaws that humanize the characters are the bane of writing. Little innoffensive things that in no way comprimise Amy’s sense of justice and morality that are taken from their intended context and twisted through the rotten hearts of people who blame Amy for things like the loss of Sally ad the FF’s and the archie comic. Like, lol wut? How is Amy to be blamed?
Now I know I’ve been pretty mean to that side of the fanbase. But if they were to look at things objectively, the only ones to blame are Sega of America for having created their own version of the franchise, one that has it’s fans who became invested in it. I can understand if those fans feel betrayed, but also I feel they are directing their ire towards the wrong target. It says a lot when they even appear to be anti-Sega, forgetting that without them, there would be no Sonic, and without Sonic, that world and characters they like would had never existed.
It wasn’t SoJ nor Sonic Team who deceived them. Amy never replaced Sally because, how can Amy do that when she was always THE main female character of the franchise? That the Archie comic continued to run with the lie that it was Sally for 20+ years was something that is unheard of in any other fictinal franchise I know of. And feel a lot of the anti-Amy resentment comes from them being blinded and looking something to discharge their frustration at.
But at the same time, while they cannot be blamed for what SoA did, they are pretty much accountable for the actions they make. I do not need them to like Amy, because my enjoyment of the character is nor conditioned to the acceptance of others. However, spreading lies and painting the character in a negative light in my eyes is no different from the journos that tried to convince guillable people that the Sonic franchise was awful, that it had no merit or redeeming qualities... That Sonic was never good. The same thing they also want to do with Amy.
And that is where any sympathy I may had felt for them is lost.

The basic premise is that what Amy did was similar to Rouge promising to always stay by Shadow’s side.
The problem is that a lot of people take it waaaay literal and ignore the context of how Amy’s choice was the right one. It not only speaks volumes of Amy’s loyalty towards Sonic, but also her faith in that not only can find another way to save the world, but also that Amy knows that Sonic would never do something to harm their world. I mean, he’s the guy that has always save it time after time and no one (besides his closest friends) ever thanks him for it.
Sonic Unleashed followed up by showing how feeble the people of the world can be. When Sonci was on a track in restoring the broken pieces of the world, the people went back to their ordinary routines as if the crisis was over. Amy in particular was angry during one of the conversations you have with her, because she perceived that people were taking Sonic’s efforts for granted.
And the moment it looked that Sonic was going to lose the final battle, people panicked and lost their hope, something that was represented by Profesor Pickle. Amy had to reasure him that Sonic would never let things end like that.
Likewise, people forget that when Shadow was about to witness the destruction of the world via colony drop in SA2, it was Amy who pleaded for him to spare the world and it’s people, flawed as they may be. Amy acknowledges that people can be selfish and bicker over small things that have no importance, but also reminds Shadow that they are simply trying their best to live happy, and will make mistakes but also learn from them.
This is why the whole accusation of Amy simply being OK with the world being destroyed as long as she keeps Sonic is a gross misunderstanding from people that do not bother to think... or at worse, lack the ability to do so.
They take something out of context knowing very well that it is a lie and run with it, pretending to pass their crap as truth.
I will never respect people like that, nor do I think they are worth my time.
